First show the Documents list, and in the upper left tap the Edit button. A toolbar in the upper left you'll see a folder icon with a + superimposed. Tap that and you'll be prompted to Create a Folder. Enter the folder name and tap the Save button and your new folder will appear in the Documents list.

    The pdfs have been uploaded to Acrobat .com (from my computer) I open the Adobe reader on my ipad and see them in the acrobat partition of the reader. I tap on them and they open.  To test whether they were truly downloaded ,I turn off wifi and they still open. I consider this "downloaded" BUT... they stay in the acrobat.com partition of the reader. Nothing ever goes or lives in the "Documents" partition..nor can I move anything there.....Why not? What is the"documents" partition there for if nothing lives or can be moved there?

    Do you have a lot of PDF documents on your desktop/notebook computer? 
    Using iTunes (desktop version) and a cable may be the fastest and easiest way to transfer files to your iPhone.

    The application auto-saves your input when you close the document.  If you left the document, as you state, the notes/comments should have been saved and should have been visible the next time you opened the document with the Mobile Reader (note that if you are opening the document with another app such as Apple's built in PDF Viewer, things like notes/comments may not be visible).  Also note that if you are doing an Open In... from another app (like Dropbox), the version of the document in Dropbox does not update; only the version of the document in the Mobile Reader is updated.

    You can't. When you're in most of the PDF readers, the Share button gives you the option of Open In another app. But iBooks does not.
    You need to add your PDFs through the iTunes method which Alec wrote about here:

    Or you can use another way of transferring your PDF to the iPad, like Dropbox. You install the Dropbox app on your iPad and copy your PDF from Dropbox (cloud application). It opens in Dropbox app and you use the Share icon to move it into Reader.

    I do not have any iOS devices, but if I connect my Android device to my Windows PC, I use Windows Explorer to view, then copy (drag-and-drop) the files from the Android directory straight to my local disk on Windows.  I am pretty sure it works similarly with iOS devices.

But I am unsure if all my documents in that app will be backup in my iTune. What worries me is that next time when I buy a new ipad, I cannot transfer the documents over. Any help? Or do I have to painstakingly upload them to Acrobat.com? Is that a storage limit for Acrobat.com? Thank you!

    You can back up your all document via iTunes. Tethered your device with your Desktop/Mac and open up iTunes. Select your device from the left hand window, and go to the apps screen , scroll down to the bottom of the screen, and then select Adobe Reader from the list.Now select all the document and tap on Save to option and enter the location where you want to save the PDF. Hope this will solve your problem of back up.
    However, you can back up your file to Acrobat.com and storage limit for this is 2GB.

    I wonder for the free Adobe Reader apps that I can found in Apps Store. Do its function are the same as those normal Adobe Reader, which is designed for using on PC / laptop? Any function in the free Adobe Reader apps will be missing due to the design? I wanna to know for the most important function in Adobe Reader for myself, the highlight pen function.     Currently, Adobe Reader for iOS supports search in the currently open (single) PDF document but not multiple PDF documents in folder(s).  Sorry for the inconvenience.

    You can move any pdf file from your computer to your Reader iOS app with the iTunes application using its sync capability. You can also place the pdf on the web and use Safari or email it to yourself (and use Mail) to get the pdf into Reader for iOS. When you get a link to a pdf you can tap the link to view the pdf file file. When viewing the pdf file you can tap the pdf file again and you will be given a choice of applications you can use to opening the pdf file in the app will transfer the pdf to the application's sandbox.

    The way I sync folders is this (I know it may not be what you are looking for).
    But in iTunes you can pick a folder to sync to. For me I made a specific folder just for my iPhone.
    Any pictures I want on my iPhone I put in that folder (copies).
    And then in that folder you can create subfolders (to organize). Note though you can only go 1 subfolder deep. You cannot put a subfolder in a subfolder.
    So for example:
    C:\DATA\iPHONE This is the folder for my syncing.
    I can create
    C:\DATA\iPHONE\FAMILY
    C:\DATA\iPHONE\FRIENDS
    C:\DATA\iPHONE\ABSTRACT
    C:\DATA\iPHONE\NEWYEARSPARTY
    But I cannot create
    C:\DATA\iPHONE\FAMILY\WIFE
    Then you just put pictures you want sycned into them. Sort of better to work with copies and have a folder specific for the iPhone I think. At some point you will want pics removed from your phone and far easier to just delete them from the iPhone specific folder than if you went to route of syncing to the folder you actually store photos you want to keep forever on your computer. Having a specific folder with copies means you can delete and add at will and know your real memories are elsewhere.

    It IS a good functionality to have. Unfortunately, Reader IS NOT an editor and doesn't have it. Only Acrobat Professional can add bookmarks to a PDF.
