How do I transfer my OS information from one drive to another?

I have a Mac Pro with two hard drives. The one with my older system seemed to be failing, so I installed Lion on the other, newer drive. Now I'm facing the problem of having to transfer all my settings, iTunes info, Keychain, Apps/Serial Numbers/Permissions, etc. from the old system/drive to the new system/drive. How do I do this?
(I'd like to be able to sync my iPhone again instead of being told it's already associated with a different computer!)

Edit: I should add that the new system is already installed, so using a program like Carbon Copy Cloner would just erase that. I also already had data on the drive where the new system was installed, so wiping the drive was out of the question.

Migration Assistant would be the obvious choice, but you cannot merge your "old" settings with the new data you put on the newer drive:

You don't have to wipe the drive. Migration Assistant can move your old data to a new account on the new HDD. It might be easier to do that, followed by copying whatever data you already have to the new account.
Read OS X Lion: How to use Migration Assistant to transfer files from another Mac: The applicable section is Time Machine or other disk migration.

Make a smart playlist of your whole library but only checked songs - #4 on http://support.apple.com/kb/ht1801
Highlight all files in that playlist, then drag to the other drive. This isn't preserving any playlists or whatever, just copying files from one drive to another.
You might want to delete the smart playlist this once you are done because it will probably gobble up resources with that many files.

Depends on how big the file is. If itis only a couple of pages, or mostly text, the easiest way would be to e mail it. If it is a very large file you are going to need wifi. Take both pads to starbucks, and e mail it from there. Or if you have wifi, use drop box, for example.
Your other choice, avoiding wifi would be a bluetooth type transfer. There is an app call bluetooth file lite that reads like it will do what you need. The good news is it is free. The bad news is that it has terrible ratings. For grins, i am installing it now on a pad and a phone, and will see if it works.
With a bluetooth method, you need both devices in the same place. If you are trying to send your file across country, bluetooth will not work for you. you need e mail or drop box type solution, and if the file is big, you will almost certainly need wifi.

Transferring between machines will not work. You need to install using installation files and your serial number. Here is a download link...

These are two possible approaches that will normally work to move an existing library to a new computer.
Method 1
Backup the library with this User Tip.
Deauthorize the old computer if you no longer want to access protected content on it.
Restore the backup to your new computer using the same tool used to back it up.
Keep your backup up-to-date in future.
Method 2
Connect the two computers to the same network. Share your <User's Music> folder from the old computer and copy the entire iTunes library folder into the <User's Music> folder on the new one. Again, deauthorize the old computer if no longer required.
Both methods should give the new computer a working clone of the library that was on the old one. As far as iTunes is concerned this is still the "home" library for your devices so you shouldn't have any issues with iTunes wanting to erase and reload.
I'd recommend method 1 since it establishes an ongoing backup for your library.
Note if you have failed to move contacts and calendar items across you should create one dummy entry of each in your new profile and iTunes should merge the existing data from the device.
If your media folder has been split out from the main iTunes folder you may need to do some preparatory work to make it easier to move. See make a split library portable.
Should you be in the unfortunate position where you are no longer able to access your original library or a backup then then see Recover your iTunes library from your iPod or iOS device for advice on how to set up your devices with a new library with the maximum preservation of data.
