Absolutely, connect each phone, select what content you want on each phone, then hit the sync button. iTunes will keep everything straight, by device, upon subsequent syncs, including separate backups.

    When I say yes and no... I mean it can be done but the steps you're using is not the best way...
    Best bet is to use a different user log in for that PC and then create two iTunes accounts... you can still share apps and music via Home sharing and copy items back and forth

    Yes - you can just share the same Apple ID or sync any number of devices you want with separate IDs.
    To prevent getting each others messages though after doing this (if you share IDs) - go to Settings > Messages > Send & Receive and make sure only your phone number is checked.
