How to transfer purchased iPad applications to iPhone

Hi, I noticed that a few applications I purchased in iPad is not recognised as purchased but just as trial version. Does anyone know how to transfer these purchased apps?

Welcome to the Support Communities! I would suggest you transfer your iPad purchases to your computer using iTunes. Then connect your iPad to the computer and add the content that you want to your iPhone. Not all iPad apps are compatible with iPhone, so check the compatibility in the app's information page.

Just to clarify - When I follow the instructions to "transfer purchases from iphone to computer" prior to updating my iphone the options suggested are greyed out. The Transfer Purchases option under Devices in the File menu is greyed out. Can anyone explain why its greyed out and how I can make the option available?

That message indicate that you are trying to sync with other than the one syncing computer/iTunes library that yo can have. You have to two choices:
- Make this computer your syncing computer by:
Syncing to a "New" Computer or replacing a "crashed" Hard Drive: Apple Support Communities
- The manual method of syncng specified here:
iTunes 11 for Windows: Set up syncing for iPod, iPhone, or iPad
or
iTunes 11 for Mac: Set up syncing for iPod, iPhone, or iPad
The manaul method on works for music and videos on other than your one syncing computer.

If the music was purchased from iTunes then you should be able to copy them over to your computer's iTunes via File > Transfer Purchases (File > Devices > Transfer Purchases if you have iTunes 11 on your computer). We want to move file from application server to Shared folder, not on local machine. We checked FM which you guys have provided but those are not able to read file from application server.
We need this program to run in background so that we can use this in daily process chain.

If it's an app made only for iPad, you can't. Some developers make apps which will work on both devices (the + sign in the download button indicates). Some apps are made specifically for one device, and there may be separate versions for each device (so you have to pay twice!). You can install an iPhone-only app on an iPad (but it usually doesnt look great), but you cannot put a phone-only app on an iPad.
