How to update iPhone Apps with iTunes 11?

I'm having trouble updating my iPhone Apps using iTunes. I've already transferred my purchases from my iPhone to my mac.
I've downloaded updates for the iPhone apps, but for some reason I can't sync the updated apps to my iPhone.
Is there an option to make sure my iPhone apps will sync from my mac to my iPhone and vice-versa?

I clicked the Apps tab and when I'm on the Apps page, there's no checkbox or anything next to the Apps title on the page like the Music, Movies, etc pages. where do I go from there?
I know that how we used to do it, but in iTunes 11, Apple removed the checkbox for sync Apps on the Apps page. So is there another way now to select "Sync Apps"?

I've never tried it the way you describe, but the following has always worked for me. Without the phone attached to the computer, open iTunes, click on Apps under Library in the pane on the left (if you have the Sidebar showing) or select Apps at the left of the top bar, and then click Updates in the top bar. Any apps that don't have the most recent copy already downloaded to your computer should appear. You can then Update All or select a single one to update. After completion, connect the phone and sync the apps to the phone.

I am confused by the "in iTunes" portion of your question.
Are you asking how to download large apps using iTunes on your computer? Or is "in iTunes" referring to iTunes on your iPhone?
If you mean download large apps using iTunes on your computer (instead of your iPhone) and then syncing the apps to your iPhone, you might try Settings > iTunes & App Store > [Automatic Download] Apps = "Off"

Can't update iPhone apps with ios8

I recently got a replacement iPhone 5s which came with ios8. Now I can't update my apps. In the app store I have several apps that are listed as having available downloads, but there's no option to update them. I can only click "open." Any ideas?

You're not alone LC Boston. I have this too. Bought an iPhone6 two days ago, as an upgrade for my old iPhone4. Today I upgraded to iOS 8.1.2 (using iTunes). A few hours later, I saw there were two apps awaiting updates. In the Updates section of the App Store app, the two apps are listed as "Available updates" but the "Update All" option at the top of the screen is greyed out, and each app just has the "Open" box beside it, not the "Update" box. Hitting "Open" does open the app but when closed, it is still listed in the "Available updates" section and still shows "Open" as the only option.
I Have tried everything I can think of to work around this. I deleted one app and reinstalled it from the App Store. That worked, of course, but it isn't how the update process ought to be working!
I am not having this problem with my iPad Mini, which I also upgraded to 8.1.2 today. The issue for me is restricted to my new iPhone 6.
Any further thoughts?

Last night I tried to update APPS in iTunes... showed 9 updates available. I tried to update them but at the beginning of the process I got a message that one of the APPs was no longer available ( didn't say which one) and the process stopped. None of the APPs was updated. Syncing IPhone apps with ITunes or vice versa?

I have what is probably a very simple question but the more information that I read the more confused I'm getting. I use my IPhone to download apps and then I delete them if I decide I don't want them. I only use ITunes to "backup" my device. I have never downloaded an app to Itunes and I don't plan to; I do everything on the phone itself. It is my understanding that if I sync with Itunes I can first transfer purchases from the phone and then sync the phone with itunes. It is also my understanding that the end result is that the apps on my phone will match the apps in itunes. However, if I deleted 20 apps from my phone but not from Itunes, then syncing is just gonna put them right back on my phone, correct?
All I want to do is backup my phone in case something happens. I don't care what's accessible to me if I'm on ITunes because I never am. Can I just backup my phone and completely ignore the apps? If I were to lose my phone, I could just login to the app store and re-download them.
Sorry for the lengthy question but it seems I'm trying to do the opposite of what syncing is intended for. Is syncing synonymous with backing up?

It is my understanding that if I sync with Itunes I can first transfer purchases from the phone and then sync the phone with itunes.
Before you connect your phone to your computer, make sure that autosync is disabled in iTunes/Edit/Preferences/Devices.
Make sure to have at least one contact and event listed on your computer, syncing to an empty address book will delete your contacts.
Right click on your device and choose "transfer purchases". All bought media and apps from iTunes will be copied to your iTunes library on your computer. Apps you deleted on your phone before will not be transferred, but iTunes will remember that you bought them, in case you want to download them again for free: Downloading past purchases from the App Store, iBookstore, and iTunes Store
Apps you deleted on the phone will not be synced back unless you select them again in the app pane and sync your phone after that.
Transferring your apps to your iTunes library is necessary, because the phone is not supposed to be a backup medium. You might consider that when iOS5 and iClound will be introduced, but until then it's a good idea to have a backup of your apps inside your iTunes library.
To back up manually without syncing do this:

Do you mean iOS 3.1? There is no iPhone "3.1" model.
You can't connect the iP4S with iTunes 9.x. You can backup the iTunes 9.2 to DVDR or HD, and restore that backup to Tunes 10.5 on the other computer, then restore that backup to the iPhone 4S.
