If I synchronise my Ipad with my computer, will books I have bought from Kindle on my ipad be saved in itunes through the sync or will I lose them?

You will not lose them and you will not be able to transfer them into iTunes. Your Kindle books are maintained in your Amazon account, not in iTunes. You manage all of your Kindle books with Amazon.com.
However, if you have never synced with iTunes before, you may need to make the iTunes library your syncing library. Have you synced with this computer before?
