Then I suspect you do not have iTunes Match enabled. Using that "delete all" command in the Settings does not remove the music from the cloud, nor does it disable iTunes Match. With iTunes Match enabled you will still see all the music.
So go to Settings > iTunes and App Store and make sure iTunes Match is set to ON (green).

Key things to remember:
-"HD1" is my broken hard drive

-I can't access HD1 at all because it doesn't work

I think so when you sign in your itunes library with your apple id which you were using on HD1 the data will be transfered or simply use icloud.

I'm trying to sync my iPhone 5 with music from my iTunes library and when i click "sync selected playlists" it tells me i have 501 songs when i know those playlists only contain 120 max! When i untick the playlists the number of songs doesn't change. Nor does it change when i re click the playlists i want! Surely if i do not tick any playlists i'm choosing not to sync any songs? My 16GB phone keeps telling me my interal storage is full. I seem to constantly be backing up and then deleting photos to make room. I have 5.02 GB take up by "other" can anyone tell me what this is? Not a good idea! The "show duplicates" feature shows "all" duplicate tracks, but you only want to delete the "extra" copies, not the "originals".
I've written a script called DeDuper which can help remove unwanted duplicates. See this thread for background, including how to delete the extra tracks manually if you prefer.

you can do this by keeping the external hard drive connected and doing the following
-hold shift key down on computer while opening iTunes and a prompt will appear to choose a library
-select choose library, iTunes should bring up your explorer windows where you can search for the external HD
-after you find the external HD find the iTunes folder you just copied to it
-after opening the iTunes folder look for the file that says iTunes library.itl or if you can't see that extenstion just look for a document looking thing in the iTunes folder that shows up as a database file
-double click the database file and boom iTunes should load your library without having to copy it to the computer
PS: do make sure that if you are going to do it this way, make sure that the external HD is connected at all times, because if you don't then you will get exclamation marks next to your iTunes songs
double PS: if you are unsure how to find out if the iTunes library file is a database file just right click it and choose properties and under the type it should say database file

I attach my iPad to my computer and open iTunes. Then I click on "iPad" (right upper corner).
When I click on Music on the top line I don't see my music titles but only the list of iTunes albums I may want to synchronize.
When I click on "On this iPad", I'm getting all music titles on the iPad. When I right-click on an item I'm getting "Play this music / Information / Wertung / show in iTunes store / show in playlist" (or so. I'm using a German version of iTunes). Short answer:
Click Hide Song(s), it is what you wanted to do...
Long answer:
iTunes in the Cloud is a feature of your iTunes store account that allows you to redownload or stream your past purchases. When you delete a purchased track that is downloaded to your computer (like the first one shown here) you are asked if you also want to hide the song from iCloud. This would remove it from the computer and also stop it showing up with the iCloud symbol as the other tracks from that album (which are not downloaded) do.
If a track shows with the cloud symbol you can play (stream) it by double-clicking the title, or click the cloud symbol to download a local copy to your library. If you try to delete one of these tracks you get a slightly different message confirming that you want to hide the track. Clicking hide will remove the listing from the library and any other device that shows your past purchases.
Should you want to retrieve any item hidden in this way at a later date use Store > View My Account > iTunes in the Cloud > Hidden Purchases > Manage.
To hide all your previous purchases that are not downloaded to your computer use Edit > Preferences > Store and untick Show iTunes in the Cloud purchases.

Seems that IOS 6 no longer allows me to select and remove songs from iTunes as it used to. The only way I can do it now is one song at a time on the phone which is insanely tedious for the amount of stuff I add and remove on a regular basis.

When iTunes Match is turned on, you can’t delete music. If space is needed, iTunes Match removes music for you, starting with the oldest and least played songs.

I've read that you need to have your music within the iTunes media folder.
My iTunes media folder is C:\Music
My music is scattered about this folder in subfolders like C:\Music\MP3\Rock & C:\Music\Mp3\Reggae...etc yet it doesn't ask me if I'd like to send the track to the recycle bin when I delete something.
I was hoping to use the song rating system to easily identify songs I want to remove from my computer but it won't work if it only deletes the song from my library.

If iTunes is connected to files outside the designated iTunes Media folder then it won't offer to delete them when the tracks are removed from the library. See KillSelectedFiles for a tool that can do this.
Alternatively you could consolidate your library so that all tracks are inside the media folder, but the downside with that is that you then have to hunt down the originals to delete. Or, instead of using iTunes own consolidate command, you could use my script ConsolidateByMoving.
