I am trying to sync my itunes with my ipod, but when I get to step 3 of syncing, it stops. Also, I deleted all the songs on my ipod, and when I go to my music in my ipod the songs are all still there and in a grey color and I'm not able to select them.

Sync works the same way it always has, connect the device, select the content desired to sync and sync.
All the media should be in iTunes already, iDevices are not and have never been backup devices.
If this is a new computer, move the content from the old computer to the new computer.

Try deleting the iPod Photos Cache folder. There may be more than one. For its location see:
iTunes: Photo sync creates iPod Photo Cache folder
Also, go to the Photos pane for the iPod in iTunes and make sure syncing photos is unchecked.

Recovery Mode
1. Disconnect the USB cable from the device, but leave the other end of the cable connected to your computer's USB port.
2. Turn off the device: Press and hold the Sleep/Wake button for a few seconds until the red slider appears, then slide the slider. Wait for the device to turn off.
3.While pressing and holding the Home button, reconnect the USB cable to the device. The device should turn on.
4. Continue holding the Home button until you see the "Connect to iTunes" screen. When this screen appears, release the Home button. iTunes should alert you that it has detected a device in recovery mode. Click OK, and then click Restore to restore the device.
Note: Data will be lost. You may have to repeat the above many times.

Whether you can re-download music depends upon what country that you are in (and whether it remains in the store). If you don't have a Music section in the Purchased tab in the iTunes store app on your phone for re-downloading it, then do you not have you library on your computer's iTunes or on your backup of your downloads ? If not then you could try contacting iTunes Support and see if they will grant you a re-download

its 1000s of songs . Originally I used the time machine as a networked drive but it can cause the songs to pause so I'm thinking it would be better to have the songs on the internal imac drive

Do you mean on your Time Machine backup drive? Or are you actually accessing the backup? In either case you shouldn't be doing that. If you haven't space on your HDD to store the iTunes Library, then at least put it on another external drive.
Since you did not provide any information about what's actually "on my time machine," here's what you would do. The entire iTunes folder should be stored in the /Home/Music/ folder. Within that folder you would have three folders: imm Media, iTunes, and iTunes Playlists.

Sounds like you may need to re-download the entire albums from iTunes. See this KB article for how to download past purchases: http://support.apple.com/kb/HT2519.
I'd suggest doing it one album at a time. Delete one, download it from your purchase histor, then the next, etc.

Similar problem here. iTunes11 notified me it was available. However, auto-update failed. So, I downloaded for manual update. That failed with "permission" message. I am administrator on this machine (WIN7). I tried uninstalling old version, but it failed with same permission issue. I now can't start iTunes... throws permission message. The new iTunes has a somewhat different look from the previous version. You can get the old look back if you prefer it by doing View > Show Sidebar in iTunes. Or you can adapt to the new look.
