My ipod and laptop containing my Itunes library were stolen. How can I re-download my purhcased items without paying for them again. When I go into the store and check my download history and request available downloads I get a message saying all available downloads have been done for this account.

You could try contacting iTunes Store Customer Service and in the circumstances you might be able to persuade them to sanction a second free download. There have been occasional reports in the iTunes forum of this happening, however just be aware that they are not under any obligation to do so. You're music can be downlooaded (if it was purchased using iTunes) have you signed into your account in iTunes on the new laptop?
If the music was not purchased from iTunes and you are using iTunes Match you can also download it. If you are not using iTunes Match music that was not purchased from iTunes is gone.

You can have a different receiving email in the Messages app on each device : Settings > Messages > Receive At . I'm not sure that there is a different way to have the message only go to one device.

Not if you first do a sync and have iTunes make a backup. However, if your only copy of the iTunes data is in the Touch, then you need to first copy the data to a new iTunes Library using third-party software such as Phone To Mac.

I suspect that the replacement drive has an empty itunes library and thus, perhaps, the itunes match used that to sync to its servers.

The procedure you describe is putting content from two different IDs into a single library, which can readily be done.
However, each item of purchased content will still be tied to the ID from which it was originally purchased, and they will be treated separately for purposes of Cloud, Match, Purchase History, etc.
