Songs bought doesn't show up in Library or Purchase History

Since I've upgraded to iOS7 and the new iTunes a couple of singles I've bought in one authorized computer doesn't show up in my other Macs (authorized with the same account) or my iPhone. When I go and search the song again in the Store it shows up as Purchased all right, but it's not listed in the Purchase History in Macs where the singles are not available but do show in the Mac where I've actively made the purchase.
When I try buying it again, it warns me that I've bought it before and says I'll be charged again.
Any clues? It's hard to trust and buy new stuff since the songs seem to be vanishing from my account in some devices.

Have you checked to see whether it's in the Music app (iTunes on the iPad it just the store, it doesn't contain your downloaded and synced content) ? When you have audiobooks on an iPad you will get an Audiobooks option under the More button at the bottom of the Music app.
Note that audiobooks are currently a one-time only download from the store (so they won't appear in the Purchased tab for re-downloading), so you may want to copy it to your computer's iTunes via File > Devices > Transfer Purchases so that you can take a backup copy of it - it should copy over to the Books part of your iTunes library.

Welcome to the Apple Community.
To begin with, I would like to try to explain Apple's confusing nomenclature in regard to iCloud.
Apple have called the whole cloud thing iCloud, there are a number of features under the iCloud umbrella, some of which require their own login. iTunes is one of these, another is what Apple have unfortunately also called iCloud too.
You can use the same Apple ID (account) to login to both iCloud and iTunes, but you don't need to and often users will login to each service using a different ID.
The part that you need to remember is that the services available when you log into iCloud are completely different and unrelated to those when you log in to iTunes. Your iCloud login enables mail, contacts, calendars, find my phone, Back to My Mac, Documents & Data sharing and photostream, it does not affect any of your iTunes services.
To avoid confusion when discussing your problem, when I mention iCloud, I am referring to the services under the iCloud login, Whereas I will refer to the whole cloud thing as The Cloud.
Whilst you want seperate accounts, I assume this is to keep your contacts etc seperate, you can still both use the same iTunes account, which will allow you to share your music etc.

It was working fine a week before tho... and i did not sync my phone in between that time.

They do not sync to each other at all.
You would sync all of them to your computer.

If your country's iTunes Store allows you to redownload purchased tracks, I'd delete your current copy of the track and try redownloading a fresh one. See the following document for instructions:

Otherwise, I'd report the problem to the iTunes Store.
Log in to the Store. Click on "Account" in your Quick Links. When you're in your Account information screen, go down to Purchase History and click "See all".
Find the item that is not playing properly. If you can't see "Report a Problem" next to the item, click the "Report a problem" button. Now click the "Report a Problem" link next to the item.

Purchased Pages 09 yesterday. It shows up in my iTunes purchase history, but is not in my App Store list of purchased apps. It was purchased and downloaded to my 13 macbook. I want to install it on my iMac, but can't do so until I see it in App Store.

I purchased Pages 09 through the App Store on June 22 from my Macbook. It downloaded and installed, but is not in my list of AppStore purchases. I need it to show up in my App Store purchase history, so that I may download and install to my iMac where I do more of my work when at home. THe app does not show up in App Store purchase history on either machine, however it does show up as purchased under my iTunes account. Yes, I could probably just copy the application from one machine to the other, but if it doesn't show up as an App Store purchase I won't receive any product updates.
Should I refute the credit card charge through my credit card company to get Apple to fix the issue?

(3) (a) I never saw security update applied to an iWork application.
(b) for the update, as the app if flagged as installed you will get the update if Apple deliver an ultimate one (update 9.0.6)
(c) don't dream. Apple never did that. What they do is to deliver a free upgrade to buyers of a machine when the corresponding order was delivered after the product announcement (example : Lion if you order a mac to morrow)
Pages '11 (maybe it will be Pages '12) will not be an update but an upgrade and in such case, we must pay.
I got the described behavior for the app named "The Unarchiver" and, applying what I described, the app behave now as it must do.

Right click on your device in the device list and choose "transfer purchses" to copy all music bought in iTunes to your new iTunes library.

You are logged in with the same account that you bought it with it, you haven't moved countries, and it's still in the store ? If you've moved countries or the rights-holder has removed it from the store then you won't be able to redownload it - do you have a copy of it on your backup of your downloads/library ?
If you haven't moved countries and it's still in the store but it's not showing in the Purchased link for redownloading then check to see if you've hidden it from there : iTunes Store: Hiding and unhiding purchases.

Lost songs. Can I download a second time from purchase history?

My daughter has been loading movies and songs on her Touch. I was helping her upgrade the software today and that caused it to crash and that forced us to restore the factory iPod settings. Which deletes all her songs and movies. That's when I discovered that she had been buying and downloading the songs directly into the iPod Touch and not synching with her laptop. So everything's gone. I can see her purchase history on the iTunes Store. Will they let her re-download previously purchased songs and movies? She's pretty upset.

The scenario you have described is EXACTLY why it's an extremely bad idea to rely on any iPod as the only backup for your library.
Store policy states that downloads are a one time deal & it's the USER'S RESPONSIBILITY to BACKUP important files. You can e-mail the store by means of the following customers service link, explain what has happened, & request that your daughter be granted a waiver for a one time re-download of her purchases. Please keep in mind that the store does not have to grant a re-download, but if your daughter is fortunate enough to get that waiver, it now becomes IMPERATIVE that she start some type of REGULAR BACKUP program for her music. When I put a song from the internet into an album with bought songs, it doesn't show the artwork for the added song. How do I get it to have the same artwork as all the other songs in the album?

S, I bought 2 Lil Jon Kings of Crunk songs from itunes that were on the same album. The album was clean with no explicit sign on the artwork. Prior to buying those songs, before I had money in itunes, I got a song from that album from youtube, and I didn't put in "- clean" in the album name of that song. So, yesterday, I combined those 3 songs into just one clean album (the youtube song was clean also). Now, the 2 bought songs have the artwork without the explicit sign, but the youtube song has no artwork at all anymore. How can I make them share the same artwork?

Drag the artwork from the artwork window to the desktop. Then, select the song without artwork and drag the artwork to the blank artwork window.
