Yes. The apps are not pre-installed, but rather you are prompted to download them the first time you launch the App Store in iOS 7:

If you had iCloud backup turned on, and it made a backup - yes. If you didn't have iCloud backup turned on - but were using iCloud for Contacts, calendars, etc. You will get the contacts and calendars, etc back.
Purchases made with your appleID can be redownloaded as long as they are still available in the iTunes store.
If you connected your phone to a computer with iTunes, there may be a backup on there as well. -

I may not be clear on what you are asking here but I'll try an answer anyway since that's the type of guy I am.
If you have PDF files on your old computer, you will need to transfer them to your new computer. You can use a flash drive or CD if needed.
But again, I think I'm not getting what you are really wanting to know. If I'm not, can you give us some more details? -

If you're concerned, you could always create wallpaper with some sort of ID/contact information and place it on the lock screen. I wouldn't suggest using any direct contact for you, of course, for privacy reasons, but perhaps some sort of "neutral" emergency contact such as a relative's cell phone.
Or just carry some sort of ID; depending on a cell phone for identification probably isn't reliable regardless of the phone used. A MedicAlert bracelet or something similar might be your best option since that would allow emergency responders to get your information while still protecting your privacy.

You don't. Apple's warranty provides for replacing your device with an identical model (same model, carrier, capacity & color).
And you aren't getting a new iPhone. You'll be getting a remanufactured iPhone, which has gone through a more thorough inspection than any new iPhone ever does.
If you want a newer model, then trade-in or privately sell your current device and use the proceeds towards purchasing another device. -

No, I use as much as I can connected to AC with a monthly discharge to about the 40% charge level. If in portable mode with no AC available, I will let the MBP operate until the low charge warning appears. then I will terminate the session. Total battery discharge should be avoided.

No, you should not. There are problems trying to go the other way, but updating a newer iOS release from a backup of an older iOS release has always been supported and is the basic means of setting up a new device from a previous one.

You should be able to see two different tabs when setting up the email if you go to Other > Add Mail Account. Once you enter in the email address and password, you should be at the next screen to provide more details about the email as far as incoming and outgoing servers and at the top there will be a blue section to add it in as a POP or IMAP email account. If not, then how about an external hard drive? They are very cheap these days and well worth it for backing up your iTunes and your Mac. You can buy or put together models that are, for example, in the 160-250GB range for under $100 easily.
