8900, email issue after update to OS 5

Hello,
I suppose this is the last resort in finding a solution to my problem. I hope I'm not repeating a topic previously started by someone else.
Anyway this morning received a notification that finally there's an update from OS 4.6.** to OS 5 bundle 1682. Updated the BB Desk Manager, backed up the phone it's self and started the upgrade.
Afterwards I ran in to basically one main problem, although all my emails have been restored it seems a few email boxes aren't visible in the traditional sense, (I picked the 'show all' menu part, looked through all the folders etc). But all have is 2 email inboxes that contain some unsent emails from months back. If I look in the "messages" menuish thing (home screen, shows all the messages from all inboxes) the emails are all there, same goes for the 'options'->'status'->'database sizes'->'messages'
I know it's a complicated explanation, sorry.
A more visible example:
I have 5 emails setup on the phone. 2 on gmail, 2 personal hosting and 1 from blackberry.com
As far as it goes for the personal and blackberry accounts everything is there, nothing 'missing', but I cannot say the same for the gmail ones.
If I choose the 'filter menu' ->check the 'AllMail' box then I get to see everything but only until I exit the screen and everything has to be done again.
Although a clean OS installation seems to be the only solution perhaps there is something I have not yet considered. A roll back to 4.6 is an option, since there aren't any significant changes.

Hi and Welcome to the Community!!
I suggest the following steps, in order, even if they seem redundant to what you have already tried (steps 1 and 2 each should result in a message coming to your BB...please wait for that before proceeding to the next step):
1) Register HRT
KB00510 How to register a BlackBerry smartphone with the wireless network
2) Delete and Resend Service Books
KB05000Delete the service book for the BlackBerry Internet Service email account from the BlackBerry smartphone
KB02830 Send the service books for the BlackBerry Internet Service
3) Batt Pull Reboot
Anytime random strange behavior or sluggishness creeps in, the first thing to do is a battery pop reboot. With power ON, remove the back cover and pull out the battery. Wait about a minute then replace the battery and cover. Power up and wait patiently through the long reboot -- ~5 minutes. See if things have returned to good operation. Like all computing devices, BB's suffer from memory leaks and such...with a hard reboot being the best cure.
Hopefully that will get things going again for you! If not, then you should try deleting and re-adding your BIS conduits for the affected email accounts.
Occam's Razor nearly always applies when troubleshooting technology issues!
