After downloading iOS 6 on my new I phone 5 both the FaceTime and iMessage app icons have disappeared yet if you go into settings they are both still turned on, I have searched my full device to find these apps and nothing has showed up. How do I get them

Basically I have downloaded iOS 6 on my new iPhone and both the FaceTime and iMessage app appeared to have been wiped from the phone but if you look on settings it says they are both turned on. how do I get these features back on my phone?

They could be on another page on your iPhone, try doing a search for the apps.  If you still don't see them restart your iPhone by holding down the on/off and home buttons at the same time until you see the Apple logo.  If you are still having problems try to reset your home screen.
