App re-purchased instead of updated

Hi everyone,
Yesterday I received a notice from PayPal for a $4.99 charge from iTunes. I had not purchased anything from iTunes so I thought I was hacked and put in a complaint through PayPal and changed both my AppleID and PayPal login info to be safe.
Then today I received an invoice from iTunes for an app I purchased in June! This is an app that I updated about 3 or 4 days ago that I bought in JUNE under a different Apple ID.
OK, first, why do I have two Apple IDs? Well, I used to live in the US, and had purchased apps for my iPad with the US AppleID. Then I moved to Mexico and needed to purchase from the Mexico store in pesos.
I purchased the app Procreate from the Mexico App store in June. However, I have my iPad App store set up with the old US ID because most of the apps installed are from the old ID.
Fast forward to my latest update of the only software I have with the new ID: I don't recall what Apple ID showed up (I have seen some threads where the wrong Apple ID comes up for an app), but the button clearly said install update, not purchase app! My password was the same for both AppleIDs, so maybe it prompted me for the wrong ID...
However, I ALSO have apps on my iPad that are installed with my dad's Apple ID since I inherited the iPad from him when he died, and I've never had a problem updating those. It switches back from my dad's Apple ID to mine for every other update.
I contacted Apple support asking for a refund and they have denied it. They also have not been able to answer how to prevent this from happening in the future. I do NOT want to repurchase everything I already legitimately paid for!

This is the customer representative's latest answer:
"For the charges bill applied on both [Apple ID and other Apple ID] have found out that this is  that this is not a duplicate charge. What had happen is that  "Procreate" – Sketch, paint, create, was purchased from the Mexico Store, and then when you're in the US you purchase it again from the US store.
When you change countries you are unable to update an App that was purchased form another country.
Content purchased from the iTunes Store is country-specific. If you wish to upgrade any of your iTunes Store content to iTunes Plus, you'll need to do this before you change countries. The content you purchased while your account was set to the previous country will not be eligible for upgrade once you've changed countries."
Sooo... this is entirely wrong because:
1. I have just updated a bunch of my US store bought apps while signed in to the Mexico store and in Mexico.
2. It is impossible to buy an app that you already have installed on your iPad even if you switch to a different country's store. The button is greyed out and says "Installed". If there is an update it only say "Update".

    Correct.  it does not magially appear in other places.  It will only be where you put it.

    Correct as well.  Iphone will sync with one computer at a time.  Syncing to another will erase the current content.
    You need to copy everything ( itunes library/contacts/pics/calendars/files/docs) from the old computer, or your backup copy of the old one, to the new one.

    If the machine was upgraded to Lion 10.7.x by the original owner then you bought an illegal license of Lion and also of any other applications that the seller  said came pre-installed, this assumes the seller did not include original install media. In that case you need to contact the seller for the original install DVDs that came with the machine re-install up to Snow Leopard 10.6.8 and then purchase Mountain Lion ($20) and the applications you want or need. If the seller cannot come up with the original install discs then you can buy them from a nominal cost from AppleCare..

    I purchased and installed Family Tree Maker for Mac from the App Store about 6 months ago.  I heard that possibly a new version was coming, though I had not received any update notice.  I went to the App Store and it no longer shows the app, either as available for purchase or as an app I have previously purchased.  So I can't get any information on the app, support, etc..  How can an app I have purchased disappear from the purchased list???  How can I get update information or support links? (contacted FTM website and phone support and they said if I bought my program from App store, I have to get update information there).....the Update Info button in my program is actually greyed out!!  So the program I bought doesn't even have the normal update link!!  I thought one of the advantages of App Store purchase was being able to redownload the program in the unlikely event it was lost....ie: no need to worry about having the install CD.  So now I only have my installed, operating copy and no way to reinstall if it crashes due to corrupt data, etc.!!  Not a happy result from an App Store purchase!  And I must say the circular references in the support link are frustarting...apparently there is NO live support for the App Store itself!

    Thanks for THAT tip: iTunes acct. history DOES show my (few) Mac app purchases, buried in with my MANY iPhone and iPad apps!  So I CAN prove I bought it (7 months ago, not 6), but you wouldn't know it from the App Store app on my Mac!  But that does leave a few other ?'s hanging: like how could I download it again, or check for updates (as I said, the version installed has the "update" button greyed out!  Ancestry.com (who sells it online and support it for other buyers said update info for App Store purchasers comes through the App Store. 
    I may just be out of luck with this because after 7 months of ownership, they (Ancestry) just replaced FTM with a new version (Family Tree Maker for Mac2) that is NOT an upgrade (though prior owners get $4.00 off on a $52.00 purchase!!).  I'll probably just plump for that....direct from Ancestry.com...and give up on the Mac App Store, because the new version reportedly has major enhancements in sync-ing your family history record between your computer and the cloud program available online.  Genealogy software, like everything else is migrating to the cloud, but one really does need a resident program on their device because you're often collecting data "in the field" in libraries, historical archives, cemeteries, etc. where you really can't get online in many cases.  Fortunately, more and more of the source data is coming online, so more and more can be done from home!

Love the new device with the exception of my missing networks. By the way, thanks for the remote advice it works great.

    Thanks for you reply.  I'm 99% positive that I'm using the user id and password that I used to set up my computer.  That's why I'm stumped.  I read the solution someone else suggested (type your user name without @gmail and create a new password.  When I tried it, I was asked for my birthday.  It didn't recognize it.  I know I got my birthday correct. Oh well...

    You installed a hacked app, originally from the Mac App Store. It contains the receipt for a different app, downloaded using an account that you don't control. You need to identify and remove the hacked app.
    Important: The app you need to remove is not necessarily the one named in the App Store notice. For example, if the App Store says you need to update "Twitter," the hacked app may be "Angry Birds" or something else entirely. Don't make any assumptions about which app you're looking for. To find it, you have to carry out a systematic search.
    Triple-click anywhere in the line of text below on this page to select it:
    kMDItemAppStoreHasReceipt=1
    Copy the selected text to the Clipboard (command-C).
    In the Finder, press the key combination command-F to open a search window, or select
    File ▹ Find
    from the menu bar. In the search window, select
    Search: This Mac
    from the row of tokens below the toolbar. Below that is a popup menu initially showing Kind. From that menu, select  Other...
    A sheet will drop down. In that sheet, select Raw Query and click OK or press return.
    Now there will be a text box to the right of popup menu. Click in that box and paste (command-V).
    The search window will show all the App Store products you've installed. Compare those search results with the list of your purchases from the App Store. To see the complete list, you may need to unhide hidden purchases. If any apps were download from the App Store using other Apple ID accounts that you control, sign in to the store under each of those ID's and check the purchases.
    At least one of the items listed in the search window is not among your purchases in the App Store. Move each such item to the Trash. You may be prompted for your administrator password. Empty the Trash.
    Log out and log back in. Test.

    When you tap on All at the top. That shows all of you purchased apps. You still have to manually go through each letter (on the left side) and look through every page of apps in order to find the apps that need an update. It is a pain and its time consuming, but that's how you have to do it.
    Is that what you are doing and it's not working for you?

    If you changed your Apple ID. It should work for new purchases or updates. If you created a new ID, then you have to use the old ID and password in order to update the apps. Purchases are forever tied to the ID used to make the purchase and ID's cannot be combined nor can the purchases.
    If you need to sign I to your old ID go to Settings>iTunes & App Store>Apple ID. Tap the ID and sign out, and sign in with the other ID.
