App updates ask for a different Apple ID

I backed up my phone yesterday before getting it replaced. I usually backup my phone on my elderly laptop but decided to use my girlfriends desktop instead. Once I got the new phone, I connected it to the desktop and authorized the computer to interact with the phone blah blah. Typed in my Apple ID information into the iTunes pop-up. Started restoring my phone and left it alone until it was complete. The next day, I went to update some apps through the App Store on the phone. It asked me to put in the password for an Apple ID but it listed my girlfriends ID. I went to the Features tab and verified that I was actually logged in with my Apple ID. I then went to Settings and checked iCloud and iTunes App Store and both listed my Apple ID.
If it matters, the backup was performed while the phone was on the previous iOS version, then was upgraded to 8.1.3 after it was restored.
What's the easiest way to fix this? Should I backup on the laptop and restore from there? I'd like to avoid that if possible. Any help is greatly appreciated!

The apps that are requesting updates that are showing that they want your girlfriend's Apple ID are apps that were downloaded using your girlfriend's Apple ID.  In other words, that copy of the app knows that it is associated to her Apple ID.
You'll have to either:
A) Use her password to update the app, and continue to use her password to update them in the future.
B) Delete that copy of the app, then download a fresh copy of the app using your Apple ID from the App Store.

    You definitely need to resurrect the old password associated with the Apple ID you used to purchase the music.

    An email will be sent to the email address associated with that account with instructions regarding resetting that Apple ID's password.
    If you no longer have access to that email, the resolution to this problem becomes considerably more difficult. In that event you would need to contact iTunes Support and explain your dilemma.

    We'll you can either do as Niel suggested, delete it and download it again with one of the two Apple ID's, or if you want to be sure that one of the two you actually bought the app, look in the purchased tab of the App Store when you are signed into your ID and see if the app shows up in there and if not, then sign into your husband's ID and see if the app shows up with his ID.
    After you you figure out who actually bought the app, use that ID to update it. If it still doesn't work, try signing out of that ID, restart the iPad, sign in again and try to update again.

    There may be several that were bought with your Apple ID. but somewhere in the updates there must be one associated with that other ID.
    You can update one by one, until you find the one that requires the other Apple ID.

    My husband and I both have iphone 3gs. iTunes on one home PC, there are two apps that he cant update cuz it asks for my password on his phone w/ my email already filled in. On iTunes I clicked on the apps and then FILE>Get info and I see that it says I was the original person to get app. But it never did this until maybe the last 2 updates he did for the phone. He thinks its all my fault of coarse. Can someone please help?

    If what marion suggests does not work, then you will need to know the apple id password associated with the app when you bought it.  I believe (but may be wrong) that the buying id is associated with the app forever. ( that is to keep folks from giving apps to each other)

    You should be prompted for the password for the account that originally bought/downloaded the app. Have you tried typing in your account's password when trying to download the update - you shouldn't need to go into Settings and log out of his account and in with yours.
    If it was definitely bought/downloaded with his account, then depending upon what the app is and whether it has any content in, then you could try deleting it and re-downloading it from his account.

    This means you have apps installed on your iPhone that were downloaded with your daughter's Apple ID. All apps, all paid and free apps include DRM protection that is tied to the Apple ID that was used to download the app.
    This is in place to prevent stealing of paid apps.
    You will need to get the password for your daughter's Apple ID or delete the app or apps that were downloaded with your daughter's Apple ID.

    When I initially download an app on my iphone, I use my current apple ID. When I appstore tells me I have an update for an app, it asks me for a different apple ID, which I no longer use, nor know the password to.

    Go to Settings/Store and verify your apple id stored there. You can tap on it and sign out, allowing you to log in with your new apple id.

    So here's a strange thing.  I have two Apple IDs.  As far as I can tell, everything is set-up to use only 1 of those IDs, and the other, I just don't even touch. But when purchasing or updating apps on my iPhone, it asks me for the password of teh Apple ID account that I don't use. I know you can't delete an Apple ID account (which I find VERY annoying!), so does anyone know how I can just completely migrate to the primary account so it stops asking me for my old password on the old account?

    My understanding thus far is that each App purchase is tied to only the xact Apple ID that was used to purchase it.  So supposedly if you change your Apple ID those Apps bought on the Old Apple ID are not transferable to a new Apple ID.  The reason for this would be that otherwise people could endlessly share their purchased Apps with other Users with different Apple ID's, who would not have to pay for the use of the Apps.

    Reset  ( No Data will be Lost )
    Press and Hold the Sleep/Wake Button and the Home Button at the Same Time...
    Wait for the Apple logo to Appear...
    Usually takes about 15 - 20 Seconds... ( But can take Longer...)
    Release the Buttons...

    When it asks for another ID on an App Update, it means that the application was purchased under your sister's ID but downloaded to your device from the iTunes library that you share. Even though you both have your own Apple IDs, since you are syncing on the same computer, you are using the same iTunes library.
    Whoever purchased the app is forever tied to it, and you can only have one version of a particular app in a single library....
    Does that make sense?

    No.  purchases are forever tied to the apple ID used to buy them.  Delete them and buy your own copies.

    Any apps that she downloaded onto the device are tied to her apple ID.  They cannot be transferred to another account.  To update those apps, you would either need her password, or you could delete the apps and download them using your own apple id.
