Apple ID on multiple iPads

At my education institution we own a number of iPads, around sixty. At present they have all been supervised by Apple Configurator and enrolled in Merkai.
I have 15 of them set up with only one profile from Apple Configurator, which is for the wifi. The restrictions are managed by Meraki. They are also signed into one Apple ID in the app store, but not signed into iCloud at all. I have been pushing apps out over the air, but have encountered a problem where the devices request the password to be entered before apps are installed, which is a big hindrance.
As far as I'm concerned, I'm doing everything in Meraki correctly. I'm purchasing the free apps through Apples VPP store, assigning them in Meraki to the Apple ID in question, then pushing them out to the 15 devices in question.
Am I right in saying that this is caused by having so many devices signed into one Apple ID?

Not that I know of. If you purchase an app, you can download it to an unlimited number of iDevices. That is true - with the only caveat being that you MUST use the same Apple ID and iTunes account each time you download it.
So you will have no problem downloading the app to the 13 iPads with your account. However, that purchase is ALWAYS tied to your Apple ID and iTunes account. It can't be transferred to another user or to another iTunes account.
The app will be usable on the 13 iPads but if the app needs to be updated, the users of those 13 iPads will have to sign in with your ID to update the app. This can be done directly on the iPad, but you probably don't want to give your ID and password out to those 13 individuals and you won't want to have to update each of their iPads every time by signing in with your ID and then have to sign out again.
On top of that, if the 13 users will want to sync to their own computers that contain their own iTunes libraries, that app will not sync - it will be erased if not mistaken - if they as they will be signed in with their own accounts.
If I may ask, what app and what are you trying to accomplish by doing this - what is the bigger picture so to speak?

    I'd suggest you don't have any credentials stored on the devices or before you know where you are your students will be maxing out the credit card.
    For normal domestic use I can purchase an app in iTunes and install it on all of the devices that I & my family own. I'm not certain however what licensing provisions apply once you get to multiple machines in an education or corporate context.

    I set up individual Apple ID's for my children so that they could have their own Apple ID on their individual iPad minis (gifts from grandparents last year).  When I go to iCloud under Settings, I see my Apple ID listed at the top, then my children's listed under Family Sharing.  So the device is still using my Apple ID for iCloud, iTunes, etc., correct?
    To "assign" their own Apple ID to their own iPad mini, I would need to "Sign Out" from my Apple ID.  When I attempt to do so, I receive a warning that all of the Documents and Data will be lost/deleted. 
    So, instead of doing this, I figured out that I could do what you suggested.  Signing in using a child's Apple ID will allow her/him to use Game Center, FaceTime, and Messages just fine.  However, using their Apple ID for iTunes & App Store proved to be a problem:  Purchased Music and Movies appeared in iTunes, but my Purchased Apps did not appear.  Some Apps even disappeared, e.g. Proloquo4Text (a $99 app to help my son speak with his iPad).
    So I reverted to using my Apple ID for iTunes & App Store, and I get everything that I want, EXCEPT for the iCloud storage for each Apple ID.
    So that's when I started wondering how Family Sharing was really benefiting me ~ It was a lot of work (deleting apps to allow space to download iOS 8, etc) without any benefit that I can see.  UNLESS I find a means to allow me to sign in each iPad's iCloud account with a different AppleID, then perhaps restore the Documents and Data from a backup?  Would that work?

    I use FaceTime and Messages on four different devices and they all use the same Apple ID. You need to assign different email addresses to each device in order to do what you want to do. There are various ways of creating different email addresses if you don't have then already ...iCloud, gmail, Yahoo, AOL, .... You only need to use the email address for these two apps and nothing else if you don't want to use the email accounts.

    I am trying to manage a number ipads in the business but I have problems managing the download of apps to multiple ipads using a single copy of Itunes and appleid.
    I obviously want purchase correctly the number of copies of the app I require and manage them going forward but the issue I have is that when I try to purchase an additional copy of the app it shows as already purchased and downloaded in my Itunes.
    What am i doing wrong or is this a feature?
    Any help appreciated.

    Should just plug it into iTunes and go. You'll just likely need to give each one a different name. That's what i did when I added my iPad to my iTouch on iTunes.
    When you plug them into the computer, give each  a different name and choose to either make them clones of each other (back up XXXX profile onto this iPad) or set each up as a new iPad.

    You can each have your own ID for your own iTunes accounts, but in order for a device to stream via AirPlay to the same Apple TV, everything must use the same homesharing ID. This is not the same as your iTunes account ID (although it can be for one of the devices)

    After calling AT&T tech support one more time, and explaining to them that the glitch was on their network, they admitted that the problem was at their tower...
    I continued to use the phone on EDGE mode for two more days until the problem was fixed.
    I even got a call back from a tech support guy asking me if my phone was working properly....
    I wish they would have admitted to the problem before I sat at the apple store for 2 hours.

    You only need one Apple ID.
    I strongly recommend that you use the Profile Manager system which is one of the services included in OS X Server, to control the configuration of the iPads, so budget for a dedicated OS X Server computer.  This will prevent you from having to plug thousands of iPads into a computer with a white wire every time you want to change the way they are setup.
