Apple id works but cant update apps

I am quite new here and just registered, but have been a lurker several times whenever I come across a problem.
But I have a really unusual problem.  When I try to update any of my apps, I get the message "apple ID is disabled".  But when I log on using my apple ID, whether via iTunes or on the apple website, everything seems to work.  I was even able to change my password on one occasion and update my billing details in another.
I read somewhere here to try to reset "all warnings for buying and downloading" in my account via iTunes, but it still did not work.
So I called customer service, and the rep could not figure out my problem.  He was telling me that my apple ID was not disabled and had no issues or problems.  He told me that maybe my apps were downloaded using another apple ID, but I informed him that this was not the case.  This is when the call ended, the poor guy could not help me, much less understand what I was saying. 
As a backgrounder, my apple ID had several unauthorized purchases over a year ago.  When I informed apple about this, they immediately reversed the charges and I in turn changed my billing info.  My apple ID was temporarily disabled but after everything was settled it was working again.  But I did not have an apple device for the last 10 months so my apple id was idle.
When I got an ipad this week and restored from my last back up, this was what happened.
I am hoping someone can help me figure this out.

After logging out and back in are you able to download new apps, either on your computer's iTunes or iPad e.g. if you select a free app in the store then can you download it ? If not then iTunes Support may have done something to your account when you had the unauthorised charges - when you spoke to 'customer service' (do you mean iTunes Support ?) were they aware of that ?
