Apps not on iTunes library but on iPhone 5S
Note: when I first created this message a screwup on the keyboard posted the message before I had written more than two sentences. I hope no one responded to my incomplete message.
For some time now when I elect to install a new iOS release (not at 7.1.1), iTunes always tells me (both iPhone 5S snd iPad Mini) that there are apps on the iOS device that are not from my iTunes library? Since I install all apps throught iTunes or from the iOS device purchase, how can this be. I have never broken into iOS to install except by the standard accepted Apple process.
So far, each time, I cancel the update, do a full backup of the device to my desktop computer iTunes (version 11.1.5 (S)). This time after the backup sync, iTunes transfers 56 purchased apps from my phone according progress status in iTunes.
Several questions:
1. How can I get a list of all the apps in my library AND all the apps on my iOS device, so I can know what I've got in case things get corrupted so I can do a complete restore.
2. Why is it reporting apps that are not in my iTunes library. Every app on my devices were purchased in ITunes on my iMac desktop (OS X 10.9.2) or from the app store icon on my devices home screen?
Without the list I asked for, I'm afraid taht if things go 'south' I won't be able to get back all the apps I purchased. There are so many apps in the store (not a compllaint but an observation on the size of the task), that I have no idea how I would know which are missing.
How can I get this fixed so I can backup my devices and be confident that I won't lose things. I allow backup from WiFi (my personal WiFi in my home) when the iOS device is attached to the power. This happens nightly for my iPhone when I put it in the charge by my bed. And at least weekly for my iPad which I plug in as it needs charging.

Well, your post is very long, so I didn't read the whole thing in detail.
But here are the answers to your two questions.
1. You can see the apps in your iTunes library by clicking the "Apps" tab toward the upper left of iTunes (it may say "Music" to begin ... then there is a drop down list). You can see all the apps on your iOS device in one of two ways:
a. Swipe through the various home screen pages on your iOS device and note them.
b. While your iPhone is plugged into iTunes, click the "Apps" tab behind the iPhone's summary tab.
2. Assuming every one of your apps was purchased using the same Apple ID and password, apps that were purchased or updated on your iOS device will not appear in your iTunes library until you back up the iOS device. You can get apps that you purchase on your iOS device to download automatically to iTunes by doing iTunes > Preferences > Store > Automatic Downloads > Apps = "check" from iTunes. But I don't think this would capture app updates.

When I did this a list of all my apps in my itunes library came up on the left hand side. The app icon pictures were in view and also a tab saying install . I was able to select what I wanted .
when I click them the tab said installing
I checked my iphone It showed them. also the bar in itunes shows a striped bar indication how long they will take.
wait until this bar as completed before disconnecting the wire.

Suddenly I have no apps in my itunes library. They are still on my ipod touch but when I sync and try to get into the app tab I get an error message and itunes shuts down. Help.
i got the right answer brother... u go in ur itunes library..
1-click on files
2-choose add folder to library
3-select the folder where itunes store apps.. (in windows 7-- C:\Users\user name\Music\iTunes\iTunes Media)
4- there must be a folder with name of MOBILE APPLICATION.-select it
5-click on it... and boom... u got all ur apps.. if this worked... then ur welcome... otherwise.... apple library is a peice of ****... -

I Have an updated app in my itunes library but is is not syncing to my ipod
I had version 1.0 on my ipod and when the update came (v 1.01) out I downloaded it to my laptop. The app on my ipod (v 1.0) now doesnt work and has the download status bar saying the name of the app underneath the tile. I have a virus on my iPad that sends out bogus emails (no subj and an URL that goes nowhere) to everyone in my contact list. The chances that it's a virus on your iPad or iPhone is very slim. Who is your mail provider? it's far more likely that your address has been spoofed and it's your mail service that has been compromised not your iDevice. I know my Yahoo mail was hacked and people in my address book received spam mails that I didn't send.

I plugged my iPod into the computer and it says that my iPod is synced with another iTunes library, but it's not. So all my music and apps are gone. What can I do to remind the computer its the right iTunes library and get all my stuff back?
Same as you would if you bought a pc; copy everything from your old computer to your new one. Then you can just sync everything from the new computer, as you did with the old one.

I have a Iphone 4, upgraded to ios 5 with itunes 10.5 Since doing upgarde to both Itunes and Iphone I am not able to add individual songs from my itunes library to my Iphone. I get a grey listing of the song and the sync symbo but it is not moving. Nothing appears on my phone screen. So not able to add music to my phone and its driving me nuts.....

Hey! I recently had to reboot my computer and reinstall itunes. I now want to update my iPad but it is not allowing me to save my apps in my itunes library because it is already connected with my old library from before I rebooted. What do i do?!
The solution is fairly easy IF the items that you are concerned about are all items that have been obtained from the iTunes Store AND they were all purchased using the same Apple ID. First, with the iPad disconnected from the computer, fire up iTunes. Look to the right side top and confirm that that Apple ID is displayed. If it is not, go to "Account" and log into that ID. Then, connect the iPad. Say "yes" to the "Transfer Purchases" choice. Everything on the iPad will be transferred to the computer's iTunes library.
If anything goes wrong, you can download all purchased items again with no charge (except movies) provided that you use the same Apple ID.
If you have been using multiple Apple IDs, it's a bit more complicated. Post back and we'll go from there. -
i tied to sync my ipod to the itunes but, the apps wont sync it just says the apps will be replaced with the ones on the itunes library,but there isnt any apps on there, i deleted all the apps after i use to use the library for my old iphone helpp, the ipod used to be synced with a another i tunes libary that i have deleted now

You can only sync with one ITunes library. It you switch iTunes library iTunes will erase the iPod and replace it contents with what is in the library of the new computer. -
when i go to sync my apps with my computer it tells me ''are you sure you want to sync apps ? all exsisting apps and there data on (iphone) will be replaced with the apps on this itunes library'' does this mean all my data will be lost if i continue ?
Regarding your broken, previously authorized computer, here's how that works:
You would authorize your new computer -- maybe you've done that already. Then you will have two computers authorized. Apple allows you to have up to five computers authorized at any time. If you get to five, you can then go to your account details in iTunes and remove all authorizations.
Bear in mind this is not saying you can synch to more tham one library. Razmee209 and gdgmacguy's comments above are correct. But if Apple only allowed you to authorize one computer at a time, then having a broken computer would mean you could no longer use your Apple ID with iTunes. -
I don't want to sync what is on my iPod to my iPad. (I have a 32gb iPod but only 16gb on iPad. The iPod I use mostly for music.) I can't seem to add the films I have downloaded onto iPad to iTunes. If I could do that, I could erase them from iPad to create more storage.

Answer.....
Yes you will lose the films that you downloaded to the iPad when you sync with your own iTunes unless you transfer the purchases into your own iTunes library. Were these movies that you purchased? If so, you might be able to download them again for free. Do you have multiple computers that you sync from or is this someone else's purchased content?
You can select whatever you want to sync to all of your devices in iTunes, you do not have to sync the same content to all device.

Sorry, but Apps purchased from the App store are not compatible with your iPod classic. Apps are only compatible with an iPod Touch, iPhone, and/or iPad.

I am trying to edit my music list and then sync it to my iPhone 5 so I don't run out of storage space. However, I see the check marks on the iTunes library but am unable to uncheck them? How do I manually edit what will be synced to my phone? (the check marks are not bolded, does this mean they are not in my library but only on my phone?)
You uncheck the music in your iTunes library on your computer and along with sync only checked songs and videos selected under the Summary selection for your iPhone sync preferences with iTunes, only checked songs in your iTunes library will be transferred to your iPhone or remain on your iPhone and the unchecked songs in your iTunes library that are currently on your iPhone will be removed when syncing.
Or make use of iTunes playlists and choose selected playlists, albums, artists under the Music selection for your iPhone sync preferences with iTunes and select the playlists below that you want transferred to your iPhone.
