Authorizations to apps are gone! Library Issue? :(

Hey there,
Every time I reboot, ally my athorizations for Kindle, Scrivener, and a few other programs are gone.
This is especially tiresome for Kindle, because I have to re-download all boks and re-authorize another computer.
I already spoke to both companies, and they have no clue what it could be. I think it has to do with the fact that I can't overwrite a few files in my Library/Preferences folders.
Can anyone confirm?

If you're having trouble making changes to files that are inside your home folder (represented by a house icon in the sidebar of a Finder window), or if you can't get changes to the settings of an application to stick, then please see below.
Back up all data.
This procedure will unlock all your user files (not system files) and reset their ownership and access-control lists to the default. If you've set special values for those attributes on any of your files, they will be reverted. In that case, either stop here, or be prepared to recreate the settings if necessary. Do so only after verifying that those settings didn't cause the problem. If none of this is meaningful to you, you don't need to worry about it.
Step 1
If you have more than one user, and the one in question is not an administrator, then go to Step 2.
Triple-click anywhere in the following line on this page to select it:
{ sudo chflags -R nouchg,nouappnd ~ $TMPDIR..; sudo chown -R $UID:staff ~ $_; sudo chmod -R u+rwX ~ $_; chmod -R -N ~ $_; } 2>&-
Copy the selected text to the Clipboard by pressing the key combination command-C.
Launch the built-in Terminal application in any of the following ways:
☞ Enter the first few letters of its name into a Spotlight search. Select it in the results (it should be at the top.)
☞ In the Finder, select Go ▹ Utilities from the menu bar, or press the key combination shift-command-U. The application is in the folder that opens.
☞ Open LaunchPad. Click Utilities, then Terminal in the icon grid.
Paste into the Terminal window (command-V). I've tested these instructions only with the Safari web browser. If you use another browser, you may have to press the return key after pasting.
You'll be prompted for your login password. Nothing will be displayed when you type it. You may get a one-time warning to be careful. If you don’t have a login password, you’ll need to set one before you can run the command. If you see a message that your username "is not in the sudoers file," then you're not logged in as an administrator.
The command may take a few minutes to run, or perhaps longer if you have literally millions of files in your home folder. Wait for a new line ending in a dollar sign ($) to appear, then quit Terminal.
Step 2 (optional)
Take this step only if you have trouble with Step 1, if it frightens you, or if it doesn't solve the problem.
Boot into Recovery. When the OS X Utilities screen appears, select
Utilities ▹ Terminal
from the menu bar. A Terminal window will open.
In the Terminal window, type this:
res
Press the tab key. The partial command you typed will automatically be completed to this:
resetpassword
Press return. A Reset Password dialog will open. You’re not going to reset a password.
In the dialog, select the startup volume ("Macintosh HD," unless you gave it a different name) if it's not already selected.
Select your username from the menu labeled Select the user account if it's not already selected.
Under Reset Home Directory Permissions and ACLs, click the Reset button.
Select
 ▹ Restart
from the menu bar.

    Same as you would if you bought a pc; copy everything from your old computer to your new one.  Then you can just sync everything from the new computer, as you did with the old one.

    I followed the instructions from Apple support to move itunes to an external drive, did what it said (obviously I messed something up). I then started itunes and missed the part where it says to tell itunes where the library was, and consequently itunes created a new library with none of my apps or anything in it.
    All of my music is on icloud and I als ohave itunes match, so all of my music is on the cloud.
    I have read some of the other postings to delete the newly made (and missing apps) itunes library file and ithen point it to the correct library file, but I am now paranoid I would delete the wrong one.

    All your apps should be in your itunes media library, so sync your phone to itunes.
    Only the app data is part of the backup, not the apps itself.

    Aren't they in your iTunes library?  If so, sync them back to your phone.  If not, redownload them (http://support.apple.com/kb/HT2519).

    So I did the ios5 update on my itouch gen4 and I synced it right before and everything was still normal. The upgrade took about 30-40 mins. I kept it pluged the whole time and after for about an hour or two but everything had stopped loading. But it only restored my photos. My music and apps are gone. Which wouldnt be a huge deal but I when I started to download my apps from the app store, the first worked but everything from then won't download. It's not my internet because safari works but the apps just keep saying waiting. If you could help, that would be great. By the way, my ipod was not jailbroken.

    - Try a reset. Nothing will be lost.
    Reset iPod touch:  Hold down the On/Off button and the Home button at the same time for at
    least ten seconds, until the Apple logo appears.
    - Try downloading the apps to the computer and then syncing. Sometimes after getting the apps in your iTunes library restoring from backup is required.

    You can get iTunes purchases back by:
    Downloading past purchases from the App Store, iBookstore, and iTunes Store
    For other items you need to get them from whee yuo got them the first time.
    The iPod backup that iTunes makes does not include synced mediai like apps and music. If those ore not in the iTunes library on the computer on which you performed the update they are lost.

    Hi, yesterday i connected my phone up to itunes and it started downloading and installing the 4.3.3, once it had finished it told me i had to restore my phone as it wasnt working. after i done that, my phone was working but now all my apps are gone, including all the ones that i have paid for.

    Are the Apps still in your iTunes library?  If they are simply make sure they are configured to sync to your iPod still.  See this article for more details.

    Right click on the .exe file and select run as admin. This will allow it to run all the processes it needs and should help it work. If the problem is not fixed you should try waiting till a new update, that often fixes ios issues.
    On other problem could be a hardware issue, try a new cable and use it in a different USB socket.

    However, if the apps and the music were not in your iTunes library they would be erased from the iPod as part of the update and would not be readded to the iPod since music and the apps themselves are not part of the backup but are synced to the iPod.

    Empty/corrupt library after upgrade/crash
    Hopefully it's not been too long since you last upgraded iTunes, in fact if you get an empty/incomplete library immediately after upgrading then with the following steps you shouldn't lose a thing or need to do any further housekeeping. In the Previous iTunes Libraries folder should be a number of dated iTunes Library files. Take the most recent of these and copy it into the iTunes folder. Rename iTunes Library.itl as iTunes Library (Corrupt).itl and then rename the restored file as iTunes Library.itl. Start iTunes. Should all be good, bar any recent additions to or deletions from your library.
    See iTunes Folder Watch for a tool to catch up with any changes since the backup file was created.
    When you get it all working make a backup!

    Let me preface this by saying that Apple made me change my password a few days ago, before I downloaded the new IoS software. So I synced my music, videos and apps to my PC this afternoon before downloading the new software. I downloaded the software, and now my apps are missing from my iPad AND my PC, even after I synced them. To make things even more confusing, when I entered my new password, it said it was invalid. I entered my old one, and it worked. No apps there. And I tried verifying my Apple ID, I clicked the link and filled out the info, and it said there was already a user with my e-mail. I'm trying to re-access it, and it says it still hasn't been verified on my iPad. What do I do?

    That's because your son's ID was used to make the purchases.  ALL purchases are permanently associated with whatever Apple ID was used to originally obtain them.  Apps can not be updated without knowledge of that ID and, more importantly, its password.  Apple IDs can not be merged and purchases can not be transferred from one ID to another.

    Restore.  Everything is restored except the password.  Note that a Restore can take quite a while.  Connect via cable to the computer that you use for sync.  From iTunes, select the iPad/iPod and then select the Summary tab.  Follow directions for Restore and be sure to say "yes" to the backup.  You will be warned that all data (apps, music, movies, etc.) will be erased but, as the Restore finishes, you will be asked if you wish the contents of the backup to be copied to the iPad/iPod.  Again, say "yes."
