Battery completely drained on 15" MBP - charged but now computer has errors

The other night I came home from work and found my mac had been completely drained.
I plugged the computer in and it charged up, however when I turned it on it has been a nightmare ever since. I had to reset the date/time settings on the computer, and re-enter my WiFi password. That was simple enough.
The problem is that the computer is complainging of ACL and permission issues now and is telling me I do not have access to read files on my own computer.
I have repaired the disk, repaired disk permissions and still nothing. I also used the tool "Cocktail" which has helped file issues in the past and still nothing.
Now, I have gone to reboot my computer and cannot get passed the grey apple logo screen with spinning marker at the bottom...

You can get a new third party battery fairly cheap on eBay. Every MacBook from 2006 through Mid 2009 except the Late 2008 Aluminum Unibody and the Late 2009 and 2010 White Unibodies use the same A1185 battery.
