Buying new iPhone 5. Can i transfer ALL apps onto new iPhone from iPhone 4?
i currrently have an iphone 4 with apps that ARENT ON THE APP STORE no longer (e.g. flappy bird, cartoon HD etc.)
If i buy an iphone 5 can i somehow transfer these apps over? will the apps above (that are deleted from the app store) be able to use pon the iphone 5?

So, connect your old phone, iTunes running, right-click it in the left device pane, & select "Transfer Purchases".
You can ignore 03Mach1's post, as NO iTunes content is included in any iPhone backup.

1) authorize iTunes on the new machine for your iTunes store account(s)
2) connect your device and right-click or control-click it in the iTunes Source list, then choose transfer purchases from the shortcut menu that appears.
3) sync the device
iTunes will wipe the iPhone but, since you transferred your purchases in the previous step, your content will be in your library and you can re-populate the iPhone with it.

If you have all of your content in your iTunes library then you can simply backup the old device, then restore that backup to the new one. Otherwise see Recover your iTunes library from your iPod or iOS device.

It sounds like you would like to transfer your mail and mailboxes from one computer to another. I recommend exporting the mailboxes from one Mac and then importing them to the destination Mac. You can find steps in the following articles:

How can I transfer all the music from my iPhone to the library on my new computer?
My iPhone was synced with my iTunes on a laptop that has since crashed. I'm wanting to transfer all my music and photos from my phone to my computer, which currently has an empty library. However, I'm worried that if I sync, it will erase everything I have and leave me with nothing. I didn't have anything backed up, so I hate to lose all that's on my phone when some of it is from CDs that I no longer have that were ripped into my previous library.
Your i-device was not designed for unique storage of your media. It is not a backup device and media transfer was planned with you maintaining a master copy of your media on a computer which is itself independently backed up against loss. To use a device witha different setup you transfer the old library from a computer or a backup directly to the new setup, not the device to the library. Media syncing is one way, computer to device, updating the device content to the content on the computer, not updating or restoring content on a computer. The exception is iTunes Store purchases which can be transferred to a computer.

I have just bought a new iphone 4 as an upgrade to my iphone 3GS. When I have done this for someone else they got all their data etc but lost the Face Time App and teh iphone 4 looked like the iphone 3 screen.

The sync is one way - computer to iphone. The exception is itunes purchases: File>Transfer Purchases.
It has always been very basic to always maintan a backup copy of your computer for this very occasion. Use your backup copy of your computer to put everything back. -
