Yes, you can delete books from iPad and from all your OS devices.
Open iBooks, select the list display, not the bookshelves display, then click on Edit at top right. Highlight the title to be deleted and "tick" the button to the left of the selected title. Then simply click the red Delete button at the top left. You will be given two delete options, so just select the one you require.

It's not currently possible to permanently delete any items from your purchase history. Until a few days ago you were able to hide purchases so that they didn't appear in the Purchased links for re-downloading, but that is not currently working : hiding and unhiding. It wasn't supported directly on iOS 6 devices, but you were able to do it via your computer's iTunes, hopefully it'll be working on computer's again soon.

That doesn't work. It only allows you to delete your local copy but keeps the book in your library. The instructions on Apple's site are also incorrect. They suggest going to iTunes and selecting Books from the Library menu, but there is no Books option under that menu in the current version.

Open the iBooks app. Tap the Edit button at the upper-right. Tap the books you wish to delete. Tap the red "Delete" button. Or you can uncheck them on the Books tab in iTunes on your computer and they'll be removed when you sync.

I would contact Apple Support either on the phone or via e-mail and have them check if they could remove these questionable purchases off your account.
There is currently no way to do this on your own.
And re-installing iTunes does not help as all the purchase info is stored on Apple's servers.

You can control which apps are backed up to the cloud via Settings > iCloud > Storage & Backup > Manage Storage on the device - do those apps show there, and you are able to delete their content from the backup there ?

You can currently only hide them from your purchase history in the store, you can't currently permanently delete them : hiding and unhiding (though you don't currently appear to be able to things directly on an iPad with iOS 6).
