Can't get purchased apps back on iPhone or in iTunes

I recently lost a hard drive and with it my iTunes installation. So I set up iTunes on a new machine to sync my iPhone 3G.
I set the iPhone applications tab in iTunes to sync all applications. When I pressed sync on iTunes, it erased half of the installed applications on my iPhone.
When I press "transfer purchases from iPhone" menu option, iTunes goes through the list of remaining items on the iPhone and says "Copying 'Some App' from iPhone", but does not copy any of them over to the iTunes Applications Library. I can go through the store and find all the apps that I purchased (if I remember them) and reinstall them, but this is time consuming since I had over 50 apps and I don't even remember them all. Once they are reinstalled from the iTunes store, they are added to the iTunes application library.
When I click "check for available downloads" iTunes tells me there are no downloads.
My new iTunes install was/is authorized and I am signed in with the correct account.
I want most of my applications back on my iPhone, especially the ones I paid for and I don't want to have to find and reinstall them manually. Any Ideas?

Pretty simple.
Click on your iPhone in iTunes.
Click on the Applications tab.
Select Sync Applications.
Select All Applications OR Selected Applications and choose the ones you want to re-install.
Hit Apply at the bottom right of the iTunes window.
