Hi,
I had to arrange an Apple Support call. The Apple Support Team first changed the device to be registered to myself (it was registered to the previous owner).
It now shows up in my devices when logged into Apple Support website.
I was then referred me to Apple Account Security who in turn escalated the issue to Engineering Support, for an engineer to increase the limit on my device by 1, allowing it to be registered with my Apple ID.
The whole process only took a few days.
They said this would now need to be done every time the device needs to be registered with a new user.
To create a support call for this issue, you can do the following:
Login to http://www.apple.com/uk/support/ using your apple id
Click Contact Us, on the bottom right of page
Click Get Started
Click See All Products and Services
Click More Products and Services
Click Apple ID
Click Other Apple ID Topics
Click This Topic Is Not Listed
In the text box, you are asked to describe your issue, enter the following: 'Can’t create apple id. Account limit reached.'
Click Continue
Click Schedule a Call
Apple Support will call you at the scheduled time and you can explain the issue to get your account limit increased.

    You can create up to three Apple IDs on a device.  However, you can create a new Apple ID at id.apple.com.
    But instead of creating a new Apple ID and starting all over, why not first try to recover your Apple ID & password at iforgot.apple.com?

    I had the same issue on my iPod touch 4th Gen, I noticed the issue after updating the device to 6.1.5. I dont know what device or IOS your running but if it is similar then I think this ma be the cause. My solution to you is to create a free apple ID on their website, https://appleid.apple.com/cgi-bin/WebObjects/MyAppleId.woa/wa/createAppleId. Hope this helped and good luck!

    I cannot create an apple id using my iphone anymore. It says account limit reached. I understand that each device is restricted to 3 apple accounts. But is there any way to unregister or delete permanently all the other accounts assoiciated with the device?

    Unfortunately, no.  All you can do is either create a new account on another device if you have one or re-use one of the accounts already created.  I suppose you could try contacting iCloud support and pleading your case to allow you a new one but I haven't heard anyone say that they were successful doing this.

    Were you trying to create a new account when you received the alert or simply trying to authorize another device on your Apple ID? For the latter case you will need to de-authorize devices you no longer have or use.
    De-authorizing Computers (contributed by user John Galt)
    You can de-authorize individual computers, but only by using those computers. The only other option is to "de-authorize all" from your iTunes account.
      1. Open iTunes on a computer
      2. From the Store menu, select "View my Account..."
      3. Sign in with your Apple ID and password.
      4. Under "Computer Authorizations" select "De-authorize All".
      5. Authorize each computer you still have, as you may require.
    You may only do this once per year.
    After you "de-authorize all" your authorized computers, re-authorize each one as required.
    If you have de-authorized all computers and need to do it again, but your year has not elapsed, then contact: Apple - Support - iTunes - Contact Us.
    For more information on authorization and de-authorization: iTunes Store- Authorize or deauthorize your Mac or PC.

    You can only create three new iCloud accounts on any one device. Evidently you have already created three on your Macbook, so you will be unable to create any more. You can create a new account on another device, and then you will be able to sign into it on your Macbook.

    Can you open up a support ticket so that a support engineer can look at this problem? Based on this short description you should not have any problems creating new temporary sites (not live sites).

    Just updated my iPhone to ios 7.0.1 and was asked to sign into my apple ID. But got the "account limit reached" pop up saying I can't sign into my account. What the heck?

    I agree that it does SOUND like that. Yet, I did not attempt to create a new acount. I tried, maybe 6 times, to sign into my existing one.
    "Account Limit Reached. Cannot add an apple ID at this time"
    And when I try to sign into iCloud it says:
    "Cannot Sign In. The maximum number of free accounts have been activated on this phone."
    Which makes no sense to me because my account was already active on it. But now that I've upgraded today, it won't let me sign in again.
    I am not the original user of this phone. So, maybe there are several old user's accounts already active on this phone. Can I delete the old users? Would that solve the problem? Or is the problem that Apple simply won't allow their phones to be passed on after the original user, so I'm screwed?

    But i did solve it now, by just telling him to skip this ID step, and when I got in he was remebring my old one.
    Seems he was trying to add a new ID, even though I clicked on HAVE appple ID, not CREATE apple ID

    Each device can only create three iCloud accounts.  If you have reached this limit on one device, create your iCloud account on a different one.
