Do temporary free apps count as permanent apps?

I've had my i-pod touch 4th gen 32 gig for a few years and here is something i been curious about but keep forgetting to do searches for or even ask about till now.
With some apps whether they are games or weather apps etc, that normally are apps you buy but go free for maybe a day or two, do those apps if you get them when they are free count as apps you paid for?
By apps you pay for i mean take Angry Birds as an example. Its 99 cents and once you buy it you can remove it and not need to pay for it again if you want to re-install it, but what about if you installed the 99 cent version when it was temporary free, does it still count as an app you can re-install, or would you need to pay the 99 cents to get it again?
Reason i asked this is i have a few apps i got free that are full version but never removed them and one reason was still use them a bit, but the other is because i do not know if I would have to pay for them after i got them for free when they made it free for a day to get.
so anyone who might know the answer to this would be great.

Apps are permanently tied to the account used to download them. It was behaving exactly as it should have.

You cannot use the Japanese iTunes Store unless are physically present there and have a Japanese payment method. This applies even for free apps; you cannot get them from the Japanese iTunes Store if you are in the US.
If you are in Japan, you can set up a new iTunes Store account just to get free apps. See:

Read the steps carefully as the order in which you follow them is critical. Note that you can do this only when creating a new Apple ID. You cannot use an existing ID.
If you have moved to Japan and wish to change the country of your account permanently, you can contact the iTunes Store and ask them to clear your remaining balance. You will need to be able to provide a Japanese payment method, though.

If you mean the temporary store holding charge, as described on the page that you posted from, then that is only temporary, it should disappear off your account within a few days or so.
That 'charge' is made each time that you change your card details to check that the card details are correct and valid and that it's registered to exactly the same name and address as on your iTunes account.
If you mean a 'proper' charge, and it appears on your purchase history and on your credit card, then try the 'report a problem' page to contact iTunes Support : http://reportaproblem.apple.com

Are you currently in the country where your iTunes account is based ? You won't be charged for downloading free apps (some free apps do then allow you to make in-app purchases to unlock extra features, though you can turn that off via Settings > General > Restritions > In-App Purchases 'off'), but if you add or change the credit card details on your account then you are likely to receive a temporary store holding charge to check that the card details are valid and that it's registered to exactly the same name and address as on your iTunes account - that should disappear within a few days or so.

You'll have to have a creidy card/ debit card on file still. The card will not be charged unless you're make a puchace. Free apps don't count as a purchase. They will show up as a 0.00 charge. Apple will not charge your card unless it's a purchace that actually costs money

Apps that are listed in the app store as free will be free to download (if you have a credit card on your iTunes account then you may get a temporary holding charge on it which should disappear within a few days : http://support.apple.com/kb/HT3702). If you don't want to be able to buy any 'extras' within any app after you've downloaded it then turn off In-App Purchases on your devices - on an iPad it's under Settings > General > Restrictions, and I assume it's similar for other devices.

App store has started to ask for bank details on free apps

Not sure why, but when I now try to install free app, I get a message for my 3 digit No from my bank details, never done this before. Can anyone shed any light to this.

Even for free apps they put a temporary $1 hold on your card, which is probably why they need the info. Without it that hold can't go through.
