Filesystem upgrade failed?

Hi there,
upon latest upgrade, I got :
( 8/24) upgrading filesystem [##################################################################] 100%
warning: /etc/gshadow installed as /etc/gshadow.pacnew
warning: /etc/group installed as /etc/group.pacnew
warning: directory permissions differ on root/
filesystem: 755 package: 750
error: extract: not overwriting dir with file var/run
error: problem occurred while upgrading filesystem
error: could not commit transaction
error: failed to commit transaction (transaction aborted)
Errors occurred, no packages were upgraded.
When I try to upgrade filesystem alone, I get
(1/1) upgrading filesystem [##################################################################] 100%
warning: directory permissions differ on root/
filesystem: 755 package: 750
error: extract: not overwriting dir with file var/run
error: problem occurred while upgrading filesystem
error: could not commit transaction
error: failed to commit transaction (transaction aborted)
Errors occurred, no packages were upgraded.
1) should I worry about gshadow and group?
2) lokks like filesystem upgrade is incomplete, should I force upgrade or manually change permissions, or else?
Thanks for any guidance.

I would just move the dhcpcd dir to /run, rmdir /var/run, then upgrade. dhcpcd might not like it until the symlink is in place, but it shouldn't cause problems. Since you already have the filesystem package downloaded, even if dhcpcd does cause problems you'll be able to complete the upgrade and be running like normal.

after search the forum, I found a post last year
    https://bbs.archlinux.org/viewtopic.php?pid=833711
I only have the file " install " in /var/lib/pacman/local/filesystem-2011.08-1/
    ls -l /var/lib/pacman/local/filesystem-2011.08-1/
    total 4.0K
    -rw-r--r-- 1 root root 1.6K Aug 10 07:41 install
I checked another machine which also installed Arch Linux,
    it's package number is filesystem-2011.04-1
    ls -l /var/lib/pacman/local/filesystem-2011.04-1/
    total 12
    -rw-r--r-- 1 root root 287 Jul 23 12:49 desc
    -rw-r--r-- 1 root root 1804 Jul 23 12:23 files
    -rw-r--r-- 1 root root 1623 Apr 8 18:08 install
Should I just copy the " desc " and " files " to my computer, then run `pacman -Syu` again
    or
Upgrade that machine's filesystem to 2011.08-1, then copy the files to my computer to fix it ?
( I am afraid of upgrade error again)
    Thank you

I just upgraded filesystem to 2011.08-1 on my VM
then copyed the " desc, files " under /var/lib/pacman/local/filesystem-2011.08-1/
to my computer, and reinstall filesystem and kernel
$ sudo pacman -S filesystem --dbonly
    $ sudo pacman -S filesystem
    Running 'pacman -S filesystem'

    upgraded filesystem (2011.08-1 -> 2011.08-1)
    $ sudo pacman -S linux
after edited /etc/fstab,  reboot the computer
During booting I got some filesystem error warning
system automaticlly checked and fixed those errors on root partition and reboot again
Then I can boot into X now
in  /var/log/error.log  I found something similar to previous booting error

after searching on the web, I found that maybe an old harmless problem related to kernel ?
    https://bbs.archlinux.org/viewtopic.php?pid=293179
also found an error in  /var/log/daemon.log
Failed to activate service 'org.freedesktop.Avahi': timed out
there is already a post about it, but not having a conclusion yet
    https://bbs.archlinux.org/viewtopic.php?id=124485
Every things seen to work fine now
After few more test and reboot, I would mark this post [solved]
Thanks to everyone for replying m(_ _)m
    P.S.
There is still a problem when using virtualbox 4.1.2-1 after reboot, but I think that may not related to this post
If I try to upgrade kernel of the VM to 3.0.2-1  ( currently 3.0.1-1 ), will cause VirtualBox and my computer crash
generating some assert error, produce segfault when I tried to type any command in shell
unable to launch any program in X, but if I switch to tty*, I only got
INIT:Id "x" respawning too fast: disabled for 5 minutes
So I have to push the reset button to force reboot
after restore VM to previous snapshot, not having any problem so far

  • Filesystem check failed after running upgrades [Solved]

I have a new arch installation with /home, /tmp, /var, and /usr mounted on an LVM partition. After running the updates I get a "Filesystem Check Failed" error message. It then dumps me into the terminal in read-only mode, giving me the option for read/write... which doesn't matter, because without access to vi (which is on /usr o the LVM partition) I can't access anything anyway. / and /boot test clean, but it's not recognizing the LVM. Any help would be appreciated.

Figured it out... the miserable thing couldn't make up it's mind which drive to label sda.

  • Filesystem check failed, but filesystems are clean

Im running custom kernel and this might be related to it, but Im on my wits' end here and looking for pointers.
The problem is, Im getting filesystem check failed every time I boot my system. And it gives no apparent reason
for it to happen. I have fsck'd my partitions many times and they are clean. My hwclock is in time and rc.conf is set
to 'localtime'. The problem didn't occurs on the previous kernel (2.6.18) I had, so I've been using its running config to
compile the new one (2.6.23). The thing is, the previous kernel works fine, no filesystem check failed in boot. Only
difference between those two is I had to enable HOTPLUG in the newer kernel to get udev working, otherwise it would
complain about failing netlink socket in initscript.
As a temporary solution, I commented out the filesystem check from the rc.sysinit and it boots further. This time
it fails to mount my /boot/ and /home/ directory and fails to activate my swap. Effectively only root is mounted, but
after logging in, "mount -a" works without any problems and I can use my system normally.
I have compiled all(?) the needed modules to the kernel, so initramfs shouldn't be needed, but I've tried it anyway, no
luck there. The system is build with 2009.08 core install disc, no packages updated as far as I recall.

    should I have /boot and /home in /dev?
Full system upgrade gave me the same issue. Even after udev downgrade (udev-142 is the latest I can use with 2.6.23).
    Edit:
Changed my fstab back from by-uuid to hdaX, didn't help. Strangely all hdaX are in /dev/ after boot, but the symlinks are missing.

  • Filesystem check failed

Today I upgrade the kernel to 2.6.19,but when I reboot it,I get such information:
    /dev/sda3
The superblock could not be read or does not describe a correct ext2
filesystem. If the device is valid and it really contains an ext2
filesystem (and not swap or ufs or something else). then the superblock
is corrupt, and you might try running e2fsck with an alternate superblock:
        e2fsck -b 8193    <device>
                                                                        [FAIL]
    *********************FILESYSTEM CHECK FAILED **************
    *    Please repair manually and reboot. Note that the root *
    *    file system is currently mounted read-only.To remount *
    *    it read write type:    mount -n -o remount,rw /          *
    *     When you exit the maintenance shell the system will   *
    *    reboot automatically.                                 *
    Press enter for maintenance
(or type Control D to continue)
    [root@(none)~]# cd /
    [root@(none) /]# mount -n -o remount,rw /
    mount:invalid option -n
    [root@(none) /]# _
The above information is from my vmware-station,and in my own linux system I got the same, what should I do?
Can I use a livecd to mkinitcpio to rescue the system?

I just realized that now the file system error happens before udev has even started and then it drops me into maintenence mode... I can't do e2fsck or mkfs.ext3 -n /dev/sda7 because the corresponding device node doesn't exist yet... The only nodes were console, null, and a third one but I forget...
My grub and fstab seem to be correct (I just verified and they worked before)... Any help please (having the /dev/sda7 node would be nice as I can't do anything without it)? I'm using an Intel chipset and I've tried various combinations of pata/ide/piix/etc in my mkinitcpio.conf (and generated the images of course)...
I'm still searching through gentoo forums (I've tried everything I could find in arch forums) -- The partition seems also to be intact as it is accessible to me with livecd (I even chrooted and pacman -Syu) and through ext2ifs w/ vi on my Windows 2003 partition...
    Thanks

  • "FILESYSTEM CHECK FAILED" after pacman -Syu

    Hi all,
After a sucessfull 'pacman -Syu' (in which i didnt see any 'todo' messages but it did have a kernel upgrade) archlinux cannot start and i just get to a message similar talking about my root partition (ext3):
The superblock could not be read or does not describe a correct ext2
filesystem. If the device is valid and it really contains an ext2
filesystem (and not swap or ufs or something else), then the superblock
is corrupt, and you might try running e2fsck with an alternate superblock:
    e2fsck -b 8193 <device>
    ******************* FILESYSTEM CHECK FAILED *************
    * Please repair manually and reboot. Note that the root *
    * filesystem is currently mounted read-only. To remount *
    * it read-write type: mount -n -o remount,rw / *
    * When you exit the mantenance shel the system will *
    * reboot automatically. *
I restarted with a livecd and 'e2fscked' the partition (which btw found many errors that were corrected by it) but archlinux still gives me the same message. I have checked the partition again and again a thousand times but it always comes up clean, im even able to mount it from the different livecds i have tried and can read and create files on it so im pretty sure it is fine.
And so my question is, does anyone know why this is happening? How comes archlinux keeps seeing a problem in this partition when others dont? What am i doing wrong?
    An y answer appreciated.

    Hi again,
I have done some testing, maybe it will help.
After the failure message i put roots password and i got dropped to a shell, if i try to find the root partition (eg. ls /dev/sda) gives an error cause it sda doesnt exists.
If i edit rc.sysinit with a livecd and remove the fsck part i get a few diferent errors, some about partitions not being found and similar stuff. In my little knowledge of linux it ooks to me like it doesnt load the sata module or somethig...
I copy here the pacman.log file, i remember that the update was a huge one, around 400 Mbytes if i remember correctly:

  • [SOLVED]Full upgrade fails after new install

    Hello,
Please note before reading that I know about the recent changes with the /lib symlink to /usr/lib and the filesystem (I read the home page).
After a fresh install, I try to upgrade the system :
pacman -Syy && pacman -Syu : it asks for pacman update, I say yes.
pacman -S pacman : fails because of glibc
pacman -S pacman --ignore glibc : fails, won't upgrade because glibc it's a dependency of pacman
pacman -Syu : say no to pacman upgrade, fails because of glibc and filesystem
pacman -Syu --ignore glibc --ignore fliesystem : upgrade almost nothing because most of the packages (~400M) need glibc
I can't upgrade anything at the end...
    Thanks for any help

If either of this steps does not work (e.g. due to dependency version issues, file conflicts in /lib), refer to this G U I D E for more detailed instructions on performing this upgrade.
    Did you read this guide?
There is thread about it also: https://bbs.archlinux.org/viewtopic.php?id=144620
And Allan wrote a blog entry about upgrading from core installation: http://allanmcrae.com/2012/07/updating- … e-install/
BTW as Pres suggested go with the net-install, core installation was always kind of a fallback for me and I had to do this just once because of network troubles. It just doesn't make much sense to do core installation if there is no holdback because with first pacman -Syu you'll end up downloading the same amount of data as if you would do a clean net-install, and it's faster and you probably won't get conflicts accumulated from year or so.

  • [SOLVED] Filesystem check failed - All seems normal

Yesterday i turned of my computer after it had been on for a week or so and this morning i can't get it to boot.
While booting, on the filesystem check stage, it reports all filesystems as clean, but then says [FAIL], and gives me access to the maintenance shell.
    - I booted the system with a Gparted live cd and did a check on all partitions on all disks. It reported no errors.
    - in fstab I commented out the external disk and the internal one which doesn't contain any system partitions, still the same.
    - I remounted root rw in the maintainance shell, and did a full system upgrade (last kernel upgrade was applied) ... still no cookies...
    - I also tried to mount all the partitions in the maintenance shell. All were mounted without an error, and as far as i can tell all data was there and browsable at least.
    - I tried to boot with a /forcefsck file and the checks were all done without any messages, after which it failed as usual.
Also i tried fallback (before the upgrade), which as you can guess by now, also gave the same error. The message about the filesystem check failing is not giving me any useful information. All it does is list the partitions saying every partition is clean, and then says the filesystem check has failed.
As you can probably tell, I did all the steps I could find on the forums that looked it could solve my problems, and I've hit a dead end. If I knew which partition had the problem  I could move the data and format it. Could this be a hardware error?
Thanks in advance for any help offered

KimTjik wrote:Maybe a stupid question, but it's not that some partition is totally full?
    Nope. I just checked.
Funny thing. In the maintenance console, when i do a "mount -a", I can navigate to the now mounted directories, but I can't see the mounted partitions as an output of either "mount" or "df".
I figured this out when I was checking if the disks were full. Root gets shown, and its on 53%. Just in case i deleted about 20GB of stuff from the media partition, but the problem remains.

  • User's PATH after filesystem upgrade of 2013-06-03.

Changing the directories /bin etc. to symbolic links to /usr/bin is transparent for most programs.  However, certain programs such as shotwell (see bug FS#35899 filed on this package) are sensitive to how they are invoked, as influenced by the PATH variable.  If /bin comes first in the PATH, then after the filesystem upgrade, shotwell is invoked as "/bin/shotwell" instead of "/usr/bin/shotwell".  As a result, shotwell looks in "/bin/../*" for stuff it needs, rather than in "/usr/bin/../*".  As a result, the unqualified invocation "shotwell" fails.  This appears to be due to shotwell's dependency on vala, so other vala-based programs may be affected.
A solution is to remove /bin, /sbin, and /usr/sbin from one's legacy PATH in .profile/.bashrc, etc.
Perhaps users should be warned about this in the upgrade instructions on the homepage.
Thanks to  Sid Karunaratne (sakaru) for isolating this problem.

Taking a pragmatic approach to this: as far as I know this is the only post about a bug like this. Now I know that doesn't mean it hasn't happened to other people, but unless it's a common problem I don't think we need to post a news bulletin or push post-upgrade messages into potentially breaking packages.
To be honest I'd consider this a bug in shotwell that should be fixed upstream, seems very odd that you can make the app but not run it until it's make install'd and executed from the installed location.
Thinking on more arch terms (as I understand them); This bug only occurs if you modified /etc/profile. Archlinux cannot start notifying users of breakages that may occur from all kinds of various configurations. I'm not saying that we should never notify users of potential breakages, but there should be limits and in my opinion this falls outside those limits.

    Hi Suhas,
Have checked the hostname and it is correct.
I am getting the below output When i run r3trans -x

    Jeremiah,
We ran into this as well. One of two options:
1.) Just run a repair on the SQL Server installation
2.) Repair the WMI settings on the SQL Server as descibed here:

    We have got this resolved, after raising a case with TAC they identified that we were hitting the following bug;
    CSCub53409
The detail on the bug is very limited but in our case it was caused by an issue with the numbering plan, GBNB 1.1(21) - we upgraded to the latest version 1.1(29) and the upgrade has now completed.

Installing GridControl 10.2.0.5 on Windows 2003 Server SP2. Initial install successful of 10.2.0.2 using existing database 11.1.0.7. The database was created new to use for GC. Patchset no problems until Configuration Assitant step "Repository Upgrade" failed with errors:

Can anyone help me figure out why the domU is just hanging/blocked?It's not hanging (blocked just means it doesn't need the CPU) -- it's just switched into a graphic mode that the console view can't display. You can either VNC into the guest, or change the kernel boot parameters by removing rhgb quiet and replacing them with console=xvc0 -- this should allow you to see the full boot process and answer the first-boot interview questions without using VNC.
You can get the VNC details by running: virsh dumpxml <domain ID> and you can get the domain ID from the xm list output.

  • On Windows 7 PC, got the "upgrade iTunes" notice, said sure, but the upgrade failed, now I can't access iTunes "invalid permissions"

On Windows 7 PC, got the "upgrade iTunes" notice this morning, said sure, but the upgrade failed, now I can't access iTunes "invalid permissions"
I wasn't paying attention so I don't know the precise error I got on the upgrade failure.
All other iTunes upgrades have been fine...no brainers.  Done several on this W7 PC.
If I re-download and install a fresh iTunes I assume I will lose my library...true?  Can I find and save off my library so I don't have to "discover" all my music which is scattered all over the PC and a 1T attached USB drive.
Or is there some way to get the iTunes upgrade to successfully restart and install correctly?
    Help!

    Hello there, Konami84.
The following Knowledge Base article provides some recomendations for troubleshooting:
iTunes 11.1.4 for Windows: Unable to install or open
    http://support.apple.com/kb/TS5376
    Check for .dll files
Go to C:\Program Files (x86)\iTunes and C:\Program Files\iTunes and look for .dll files.
If you find QTMovie.DLL, or any other .dll files, move them to the desktop.
    Reboot your computer.
Note: Depending on your operating system, you may only have one of the listed paths.
    Uninstall and reinstall iTunes
Uninstall iTunes and all of its related components.
Reboot your computer. If you can't uninstall a piece of Apple software, try using the Microsoft Program Install and Uninstall Utility.
    Re-download and reinstall iTunes 11.1.4.
Thanks for reaching out to Apple Support Communities.
    Cheers,
    Pedro.
