Finder and harddrive disappear...??? ("Hot-Plugging"?)

I just installed and connect my new My Book Home 500 gb harddrive, and have been having some issues. First, I partitioned the drive into three equal sizes, on FAT32, and Two Mac OS extended journal ed, one for time machine, and one for the Mac HD. The problem though is that when I boot with the drive connected, my finder and harddrive don't show up, and the boot time is about 3 times as long (about 1.5 minutes). When I boot and then connect the drive, it takes about 30 seconds to boot, and all the drives show up. I've heard about the "hot-plugging", but I'm not completely sure about it. Does is mean that I should boot with the drive connected, or is it safe to just plug it in after booting. (I know that I need to eject the disks before I unplug or turn off the device.)
I guess my other question would be, if it is safe to boot with the drive connected how can I get around the issue of my finder and all harddrives missing?

I don't know if this would still apply to newer Macs (MBP or otherwise) and external firewire or USB drives, but some time ago, there was an Apple support document that there could be issues such as yours if you leave an external drive mounted/plugged in while the Mac is either in sleep mode or shut down, something to do with the system having a problem with the startup order.
Although I've since acquired another iMac and a new MBP, I still do what I've done since reading that article: unmount/unplug my external drive when I'm done using it (before letting Mac sleep or shutting it down) and I've never experienced any of my Macs not recognizing any of my externals. When I need to use the external, I turn its' power on, plug in the cable and, voila, the icons are on my desktop.
You might try this (it is certainly safe!) and see if that takes care of your problem.

    Sorry, you have lost me since it appears that you have two completely separate issues here.
    All that I can suggest is you start over and try to set up the Time Capsule again first...and then, once that is done and the Time Capsule is working correctly on the network....then, try to troubleshoot the separate Time Machine issue.
    If you decide that you want to do this, we'll need some basic information:
    Make and model number of your modem?
    You are using OS X Mavericks (10.9.3), correct?

    Sounds like a dead HD.

    Thank you for the question. You can export the calendar events from your previous iCloud account and then import them into your new iCloud account.
    First, use these steps to export your events from your original account and make note of where you save the file to:
    Export a calendar’s events
    In Calendar, click the calendar’s name.If you don’t see your calendars, click Calendars.
    Choose File > Export > Export.
    Choose a location for the file, and then click Export. The events are exported in an iCalendar (.ics) file.
    Next, quit the Calendar application, and log out of your original iCloud account in System Preferences > iCloud.  Then log in with your new iCloud account and open Calendar.  The final step is to import the file into the calendar for your new iCloud account
    Use these steps to import the calendar events:
    Import events into a calendar
    If you want, create a new calendar for the events.Add or delete a calendar
    Choose File > Import > Import.
    Locate and select the calendar file that contains the events, and then click Import.
    Choose the calendar you created or another calendar to add the events to.
    You can also drag a .ics file to Calendar. The events in the file are added to the calendar that’s highlighted in the Calendar list.

    1. Press-hold the Home button (big circle below the screen)and the Sleep/Wake button (on top of the iPhone) simultaneously.
    2. Continue holding both buttons (Ignore the"Slide to power off") until the iPhone shuts off and begins to restart.
    3.You may let go when you see the silver Applelogo.

    I spent over an hour on hold with Apple last night only to find out they are being bombarded with calls about this.  Just bought the iPhone 6 a few days ago, lost my ringtones, rebought them because I didn't want the hassle of being on hold like I was.  They disappeared after 24 hours!  Re purchased them thinking it was a glitch, nope, gone again!  Apple tech said they are having problems with the 8.1.1 update and you can call to get reimbursed.  They are working on a new update and hope that will fix the problem but they can't guarantee it!  What???  They don't know when the update will be available and if it will fix the problem.  But they said the ringtones should hopefully reappear on the phones......Get it together Apple!!

    Try saying "hot repair" and "hot upgrade" instead. And then think about all the actions you need to perform to do what you want to do (replace a failed component vs add a new component).

    You are right. I need to select the device to show its details. The attached screenshots are from the good HD and bad HD. On the good HD, it shows more info.
    Any explanation or suggestion? I contacted OWC and they are sending me a replacement. But how do I know it is a OWC HD issue or OS X 10.9.3 sleep issue?

    In affect you are creating a hidden file, by removing file name. You need to either turn on viewing hidden files in Finder, or use third party software for viewing hidden files.
    To see hidden files in Finder, open your terminal.app and copy and paste the following command:
    defaults write com.apple.finder AppleShowAllFiles TRUE ;killall Finder
    and enter (return) then quit terminal.
    to revert back change true to false, as below:
    defaults write com.apple.finder AppleShowAllFiles FALSE ;killall Finder
