Fonts deactivated now listed as missing

Question

This has bothered me for quite a while now and so I am finally going to post to see if I'm the only one with this problem (or annoyance).
I will activate a font. Work on a file. Close the file. Deactivate the font. Open a new file and that same font will be listed as missing in Illustrator. Why does this happen? I don't recall this happening with CS1 but I do know if happened with CS2 and is still happening with CS3.
Thoughts? Ideas?
