It can't find an Endeca specific class when running via the clover command line utility. Thus, the classpath being set in that shell script is not incorporating the .jar files where the endeca-specific classes are packaged. I would start by adding an line to see what your classpath is set to. There are actually already some lines of shell script in clover that you can uncomment to see what .jars are getting loaded:

Please try deleting the following sub folder to see if this will work:
C:\users\(my profile)\AppData\Local\Microsoft_Corporation
If you can't see AppData folder, you could use following steps to show hidden files:
1. Open an explorer window, hit "ALT-T" choose Folder Options then go to the view tab.
2. Turn on Show hidden files, folders or drives and
disable Hide protected Operating System files (recommended).

The supported JBoss version for 10.1.2 is JBoss EAP 5.1.2 but I don't think that your issue is caused because of this. Your issue is more of an environmental thing as you are probably getting two different versions getting loaded of class javax.servlet.http.HttpServletRequest and so correspondingly two different Class objects as the error shows. One reason for this could be if you include any server-specific libraries (in present case the Servlet API JAR which contains the class javax.servlet.http.HttpServletRequest) of a different version in the /WEB-INF/lib of your web application. Try removing it from there if so and see if that helps.

Please include one of the jars from below location and run the script again.

bind the DROPDOWN_BY_KEY ui element with an attribute which you want it to be associated
add an attribute for example VALUESET of type wdr_context_attr_value_list in this node and the cardinality of node must be 0:n.

Use the following steps to fix the problem:
Add the following line to the JSP:
<%@ page import = "BeanName" %>
The BeanName is the name of the bean you would like to use. This name should not include the .class extension.
Set the classpath for Java in the server so that it includes the directory where the JavaBean is located.
From the Admin server, click the Servers tab, Manager Servers.
Select the server instance that you would like to configure.
Click Manage.
Click the Servlets tab, Configure JVM Attributes.
At the end of the classpath field, add the path to the directory where
your bean is located.
Note: Remember to separate statements in the classpath by semicolons.
Click OK.
When prompted, click Save and Apply.
Completing the above steps will enable the server to find the JavaBean that
you are trying to use in a JSP.

I keep getting the below error message from I Web

Can’t create the file “Logo_Color.jpg.” The disk may be damaged or full, or you may not have sufficient access privileges. The is referncing the logo I have on all of my pages. The pages turned red, when they all used to be blue.

It says "Subject Issuer mismatch" .. What could be the reason ?

Well, it sounds like the certificate name is different than what you are trying to connect to. Can you try connecting to the DNS name instead? This sounds like a DNS and Certificate Name issue.
