Yes. Just sync them to the same iTunes library. iTunes will keep track of each so you can put what you want on each. I do this with a 3G and iPad2. Note that each device will have it's own backup.

I have an iPod touch and iPhone synced with iTunes, however when I connect my iPhone it always downloads the apps from the iPod to the iPhone which I don't want to happen. This is a recent thing and I need to know how to stop this.

With your phone connected, under the Apps tab, remove the check in the box labeled "Automatically Sync New Apps".

I am setting up an external firewire drive to allow me to reinstall from the drive rather than from the DVDs. The question I have is whether I need to make separate partitions for each Mac I have from their original discs or whether I can use the same install discs for different Macs?

I use an External FW drive just like that, I have a partition that is the Installer 10.4 - it's so much faster than using the DVD's ! - and another which is a normal install which also has DMG's of our SOE for easily and quickly wiping machines and installing everything at once...
If you have a number of computers - I've got over 200 to look after - a FW drive with installs and soe's and Disk Utils is an absolute must have !

the only limits you'll face is if any of your iPod touch apps are for the iPhone only, they'll show up as tiny in the middle of the screen. There'll be a 2X button that'll allow you to zoom it up...some look better than others. All depends on how high resolution they are made.
Other apps will be in the app store with a + by them, those are universal and scale to fit the screen they are displayed on. Other apps you'll need to buy the iPad version. And you'll find some apps that are iPad only.

Your iPhone and iPod can share the same iTunes account. Apps can be freely shared and used by one or both devices. You can't use money in your iTunes account to pay for your phone, but purchased apps can be used by both the iPod and iPhone.

In itunes it is called syncing and you can choose exactly what content to sync to all devices and it can be different for all of them
