Yes. You can edit those folders/files except Favorites folder name.
Click "Bookmarks" in the Safari menu bar and select "Edit Bookmarks" from the dropdown.
When bookmarks appear, tap once to select/highlight (dark blue) then tap again to make the name editable (light blue).
Edit the entry.

I have PDFs in iBooks. When I try to open them it says I should open them with Adobe Reader. I downloaded Adobe Reader but can't seem to get the PDFs to open with it.
I found a previous thread saying that you can't use Adobe Reader with iBooks, but that was before the 5s came out, so I'm starting a new thread. If you can't open a PDF from iBooks with Adobe Reader, why is it telling me to use Adobe Reader? And how else can I open it?

This particular file is a PDF Portfolio, which needs Flash to display correctly. When you open a PDF Portfolio in the Adobe Reader mobile it will open in list view to get around the fact that Flash isn't supported on iOS. So, it won't open properly in a native viewer on iOS only within the Adobe Reader.

I am using the new update - and Mavericks on my Macbook. I want to synchronize those marks and annotations, but i don't know how to make an annotation or marks in iBooks on my iPad -

I've been looking at this today also, unfortunately it looks like there is no option in iBooks either in Mavericks or iOS to annotate and sync those notes via iCloud, when the book is in PDF format (despite the implication that you can). Best I have found, is that bookmarks sync between iOS devices, but not to Mavericks.
The annotation option is not present in iOS, and the PDF just opens in Preview in Mavericks, rather than iBooks.
I found this workaround helped:
1) Convert the PDF to ePub format - you can easily do this here for free: http://ebook.online-convert.com/convert-to-epub
2) Add the converted ePub book to iBooks on Mavericks. (Add to Library from the File menu)
3) Sync the book to iOS using iTunes in the normal way (the ePub book will automatically appear under Books in iTunes)
4) You can now annotate by selecting the text in the book (in either Mavericks or iOS) and these changes push via iCloud provided this is all setup normally. In iBooks on Mavericks, you may need to Authorise the computer.
5) Then to annotate In iOS, highlight the text, the popup menu gives the option to add notes.

Can I rename a PDF file based on the metadata? (prefer a bulk rename)

I had to do a file recovery on a hard drive with a program called TestDisk. It recovered 30GB+ of files but it recovered data by ignoring the partition/partition table. Because of this it uses its own naming structure during the recovery. The names of the files are f_______.XXX. I noticed that when I hover over the PDF files it actually displayed the original file name. I looked in the file proerties and noticed the PDF tab which contained this. Does anyone know if I can rename the file(s) using this data. The summary tab on the file properties is blank but the file name is located under this PDF tab (I didn't even know this existed). I don't know what I'm going to do with the rest of the files but being able to bulk rename 8GB of PDFs would be great! :-)

ok I'm not into programming and not familiar with Javascript. Does anyone know any websites to maybe assist me with making this batch file or at least provide enough basic Javascript info to get me started and I may be able to figure this out. Or is this Javascript something that is auto. something created during the renaming process creation?

I transferred a file in Good Reader and openned the file via ibooks (my memory is 1.6 Gb), but the file won't open in ibooks, i cannot even locate it so i repeated the process, open the file via ibooks, i had the same result, it won't appear in the ibooks, so i repeated the process, I had the same result, but when i looked at the memory now it is 0 bytes (from 1.6 Gb to 0 bytes) but still i cannot locate the file in ibooks. i restarted my ipad 3 but again i cannot locate the file.. please help me... At the top of iBooks, tap "Collections", select PDFs, or if that's already where you are, select any other Collections options to see if your file shows up. If this doesn't work, well, I'm not sure what to tell you.

I put several pdfs into my iTunes/Books, and I did a sync with my iPad, but the pdfs aren't showing up in iBooks.

It looks as though you need to identify the pdf files in iTunes as "books" before you sync them to your idevice.

Are you in Safari and you want to copy them to iBooks, or you in a different app ? Assuming that you are using Safari, then if I open a PDF on my first gen iPad in Safari and tap on it, I then get a pop-up bar at the top of it with the 'Open In' options.

Select the document and choose File > Get Info.
In the Info window, click the triangle next to “Open with” to expand the section.
Choose an app from the pop-up menu, or choose Other to locate a different app.
If you want to use that app to open all documents of the same type as the current document and created by the same app, click Change All.
