How can I clean up my system?

Over the years I have accumulated many folders, with many photos, scattered throughout my main drive. I really need to clean house, but I don't know how.
Is there any way to explore all the photos on the drive, and compare them against all the photos in my Organizer, to determine which are already in the Organizer and which are not?
I would prefer an automated procedure if possible, but if not, can someone please tell me how to do this manually? I am still on PSE 4.0.

dj and michael, apologies for the slow response -- I have been working on this problem continuously since your last reply! What a nightmare this has become. I have tried to be very meticulous and methodical, and at one point or another have applied virtually all of your suggestions. Today I thought I was finally in control, but it all fell apart. Again.
I have several removeable hard drives, and have reverted to, and started over from, the last reliable system backup drive at least five times now. I have done Full Backup and Restore(s) to a new location on the hard drive, receiving the message "Restore Completed Successfully", so I am presuming that this is actually correct.
But I think I must be doing something wrong with my saving of my catalog names(?)
Before the Backup I did a "Save As" with a new name of the catalog. After the restore this new catalog name was indeed active and tied to the new photo folder location, (verifed by Folder Location view in the Organizer.) Then I did a File>Catalog>Open of the previous catalog name and it shifted to the original photo folder location, (again verified by Folder Location view.) I then, as you have logically recommended, selected and deleted (including from the hard disk) all of the photos from the old catalog. And indeed, they are now gone.
Now, I did a File>Catalog>Open of that new catalog name, expecting it to be happily interacting with my restored database, but instead everything in the Organizer was corrupted. Many photos were missing and the tags and collections were meaningless. The newly restored directory of photos still appears to be intact, although I don't know how to be sure of this. Is there a way to recover it, or will I have to return to my backup removeable drive and start all over again?
Finally, I think these are my questions:
1) Have I handled my catalog renaming incorrectly?
2) When I restore to a new location on the drive, is there some restriction on where that new location is?
3) As above, is there a way to recover that restore, or should I just start over again?
If you have any other thoughts re what I am doing wrong, I would be most grateful if you would tell me.

If you have more than 100,000 messages in the queue, then look at the MAX_MESSAGES parameter in [the job_controller.cnf file|http://wikis.sun.com/display/CommSuite/Job+Controller+Configuration+File]. If the parameter is not specified, it defaults to 100000. If you have more than that number of messages in the channel queues, it will take a long time for new/legitimate messages to be sent because job_controller is only considering the first 100,000 messages in the queue.
If you get into the "imsimta qm" command do do "sum -database", it will show a summary of what job_controller has in its internal cache and therefore what job_controller is working on. If you compare that to "sum -directory" you will probably see a difference.
If these are all legitimate messages, you need to increase MAX_MESSAGES, cnbuild, and restart job_controller.
If they are not, then preventing this in the future will require determining how they got into your queue and correcting that.
As for removing them, the "imsimta qm" commands allow you to select messages by various criteria and then you can "return" or "delete" them. But yes, that will take a long time if there are many messages because it is a single threaded process and it needs to open and examine each message. You may be able to accomplish the task more quickly with a shell script that works on individual channel queue subdirectories and then run multiple copies of that script in parallel. After you have cleaned out the queue, restart job_controller.
Also, you might want to consider [the subdirs channel keyword|http://msg.wikidoc.info/index.php/Subdirs_and_nosubdirs_Channel_Options].

That's a routine message and it means nothing. Don't waste your time repairing permissions unless you know you have a problem that can be solved that way, which you probably never will.

If you do not need all of the other OS X system languages and language fonts, you can try an app called
Monolingual.
This app can remove any languages and language fonts that you do not need or use.
You launch the app and check off the languages that you want the app to delete from your system.
You will find that it doesn't remove a lot of space, maybe between 1- 2 GBs of hard drive space.

A reliable program that claims the intelligence to automatically discriminate between required and superfluous files does not exist. Such one-size-fits-all "clean up" utilities frequently don't know the difference between required system components and trash, and can easily result in a broken Mac.
If you are running low on disk space you can buy a bigger disk. They are not expensive. In the meantime you can read the techniques here to determine if there are any large files you can safely delete using the tools already built into every Mac, including recommendations for some free utilities you can use to easily identify large files.

For disk repairs use Disk Utility. For situations DU cannot handle the best third-party utilities are: Disk Warrior; DW only fixes problems with the disk directory, but most disk problems are caused by directory corruption; Disk Warrior 4.x is now Intel Mac compatible. Drive Genius provides additional tools not found in Disk Warrior. Versions 1.5.1 and later are Intel Mac compatible.
OS X performs certain maintenance functions that are scheduled to occur on a daily, weekly, or monthly period. The maintenance scripts run in the early AM only if the computer is turned on 24/7 (no sleep.)
If you are using a pre-Leopard version of OS X, then an excellent solution is to download and install a shareware utility such as Macaroni, JAW PseudoAnacron, or Anacron that will automate the maintenance activity regardless of whether the computer is turned off or asleep. Dependence upon third-party utilities to run the periodic maintenance scripts was significantly reduced since Tiger. (These utilities have limited or no functionality with Snow Leopard, Lion, or Mountain Lion and should not be installed.)
OS X automatically defragments files less than 20 MBs in size, so unless you have a disk full of very large files there's little need for defragmenting the hard drive. As for virus protection there are few if any such animals affecting OS X. You can protect the computer easily using the freeware Open Source virus protection software ClamXAV. Personally I would avoid most commercial anti-virus software because of their potential for causing problems. For more about malware see Macintosh Virus Guide.
I would also recommend downloading a utility such as TinkerTool System, OnyX 2.4.3, or Cocktail 5.1.1 that you can use for periodic maintenance such as removing old log files and archives, clearing caches, etc.
For emergency repairs install the freeware utility Applejack. If you cannot start up in OS X, you may be able to start in single-user mode from which you can run Applejack to do a whole set of repair and maintenance routines from the command line. Note that AppleJack 1.5 is required for Leopard. AppleJack 1.6 is compatible with Snow Leopard. (There is no confirmation that this version also works with Lion or later.)
When you install any new system software or updates be sure to repair the hard drive and permissions beforehand. I also recommend booting into safe mode before doing system software updates.
Get an external Firewire drive at least equal in size to the internal hard drive and make (and maintain) a bootable clone/backup. You can make a bootable clone using the Restore option of Disk Utility. You can also make and maintain clones with good backup software. My personal recommendations are (order is not significant):

Uninstalling Software: The Basics
Most OS X applications are completely self-contained "packages" that can be uninstalled by simply dragging the application to the Trash. Applications may create preference files that are stored in the /Home/Library/Preferences/ folder. Although they do nothing once you delete the associated application, they do take up some disk space. If you want you can look for them in the above location and delete them, too.
Some applications may install an uninstaller program that can be used to remove the application. In some cases the uninstaller may be part of the application's installer, and is invoked by clicking on a Customize button that will appear during the install process.
Some applications may install components in the /Home/Library/Applications Support/ folder. You can also check there to see if the application has created a folder. You can also delete the folder that's in the Applications Support folder. Again, they don't do anything but take up disk space once the application is trashed.
Some applications may install a startupitem or a Log In item. Startupitems are usually installed in the /Library/StartupItems/ folder and less often in the /Home/Library/StartupItems/ folder. Log In Items are set in the Accounts preferences. Open System Preferences, click on the Accounts icon, then click on the LogIn Items tab. Locate the item in the list for the application you want to remove and click on the "-" button to delete it from the list.
Some software use startup daemons or agents that are a new feature of the OS. Look for them in /Library/LaunchAgents/ and /Library/LaunchDaemons/ or in /Home/Library/LaunchAgents/.
If an application installs any other files the best way to track them down is to do a Finder search using the application name or the developer name as the search term. Unfortunately Spotlight will not look in certain folders by default. You can modify Spotlight's behavior or use a third-party search utility, Easy Find, instead. Download Easy Find at VersionTracker or MacUpdate.
Some applications install a receipt in the /Library/Receipts/ folder. Usually with the same name as the program or the developer. The item generally has a ".pkg" extension. Be sure you also delete this item as some programs use it to determine if it's already installed.
There are also several shareware utilities that can uninstall applications:

And do you have page outs? more than enough RAM? what actually leads you to ask? Programs aren't opening properly?
Sometimes it is easier to take the long road: just reinstall and restore.

I have duplicative song files in my library that are grayed out. This seems to cause a syncing problem to my ipod or iphone. How can I clean up this mess?

I chose to let iTunes rearrange my files and it appears to have duplicated them in my computer's drive. So now I have the same folders/files directly under my D drive (second computer hard drive) and also in the iTunes Music Folder that iTunes created. Wasn't sure what to do so I did another import and now I have files in my library that are grayed out with the small i symbol in the circle next to them. I also have the working (bolded) files too. How can I clean this up?

No, because with iTunes Match enabled on an iOS device traditional syncing of music via USB is disabled. All music management is done directly on the device.

For example, in Notes, I have written three notes; however if I click on 'All On My Mac' on the side bar, I see about 10 different versions of each note I make, it saves a version every time I add or delete a sentence.
I also noticed, that when I write an email, Mail saves about 10 or more draft versions before the final is sent.
I understand that all this journaling provides a level of security, and prevents data lost; but I was wondering, is there a function to clean up journal logs once in a while?

Are you using Microsoft word? Microsoft thinks the users are idiots. They put up a lot of pointless messages that annoy & worry users. I have seen this message from Microsoft word. It's annoying.
As BDaqua points out...
When you copy information via edit > copy, command + c, edit > cut, or command +x, you place the information on the clipboard. When you paste information, edit > paste or command + v, you copy information from the clipboard to your data file.
If you edit > cut or command + x and you do not paste the information and you quite Word, you could be loosing information. Microsoft is very worried about this. When you quite Word, Microsoft checks if there is information on the clipboard & if so, Microsoft puts out this message.
You should be saving your work more than once a day. I'd save every 5 minutes. command + s does a save.
