Based on your post it sounds like you would like to sync your iBooks content with your computer. I have located an article that may help you in this situation. While you can sync this data with your computer you can also use the sharing button to send PDFs using various sources:

The iphone is not a storage/backup device. The syncis one way - computer to iphone. The only exception is itunes purchases: File>Devices>Transfer Purchases
You should copy everything from your old computer or your backup copy of your old computer to your new one.

If you want your contacts to remain in sync across iOS devices, then you can use any Exchange-type of account. For example, once you have a "clean" set of contacts with no duplicates, you could upload that into iCloud so that any change you make from your iPad would be reflected on your iPhone. You don't have to use iCloud for e-mail since your devices can pull a contact from iCloud for use with GMail or Yahoo.
But you can also set GMail up as an Exchange account if you don't want to use iCloud. The GMail account type in iOS is not Exchange, but you can set it up that way:

The benefit of doing this is (a) your Google contacts remain in sync across all your devices, and (b) your GMail will then support Push notification. You cannot.
The iphone does not store to SIM at all.
The iphone is designed to be synced to your computer. You should have been syncing your contacts to your computer from the very beginning.
Your contacts should be in whatever program, on your computer, you have chosen to sync.

The sync process for iTunes content is a one way transfer process only. The only data that is truly synchronized by definition via the iTunes sync process with a supported application on your computer is for contacts, calendar events, Safari bookmarks, notes, and reminders.

It's a good idea to backup your Mac Address Book application and iCal Calendars application from each application. This way you can go back and pull out items if you lose something. I do this everyday.

To get the contacts from your Hotmail and exchange accounts into iCloud, do the following:
Go to Settings>iCloud, turn Contacts to Off, choose Delete from My iPhone when prompted (any iCloud contacts will still be in iCloud).
Download the app My Contacts Backup. (If you have more than 500 contacts to transfer from your external accounts you will need the “Pro” version.) You should be syncing your contacts with an app on your computer or cloud service (iCloud, Gmail, Yahoo, etc), and not relying on a backup. If you haven't been doing this, start now and then restore your old backup. You will then be able to sync the new contacts back into the phone. However, you will lose all messages, etc newer thant the backup.
