How can I transfer my iPad iBooks to iTunes library?

I'm having a problem getting my iPad books into my mac and I really could use some help. The situation is, my mac got stolen a few months ago and I finally could get a new one. I also have an iPad, where I had thankfully stored all my iBooks. They're backuped to iCloud cause I could restore them to said iPad (using iOS 6) just using my Apple id. But most of them weren't bought at the iTunes store but downloaded from other places. The only thing I can see in iTunes (v. 11.0.2) when I connect the iPad is the ones I bought at the iTunes Store. How do I do to get my old ones in iTunes and (now that I know how hard this is) in my mac to do another backup somewhere else than in iCloud?
Has someone done this before and could help me? I've been looking for it for hours and I can't seem to find a solution. I'd be very grateful if someone could point me out in the right direction. I mean, they're there! How do I get them? Help!

Thank you. That would have worked too, but before getting the answer I found another solution: what I finnaly did was use Detunes to copy my books from the iPad. It was quite fast too. Any of those could have worked quite nicely.

    If the Migration Assistant won't do it, move them over as you would any other folder; they're located in the Pictures and Music folders of your home folder by default. The iPhoto library needs to be transferred via a drive, partition, or disk image formatted as Mac OS Extended or through an AFP network share.

    Connect your iPod to your computer. If it is set to update automatically you'll get a message that it is linked to a different library and asking if you want to link to this one and replace all your songs etc, press "Cancel". Pressing "Erase and Sync" will irretrievably remove all the songs from your iPod. When your iPod appears in the iTunes source list change the update setting to manual, that will let you use our iPod without the risk of accidentally erasing it. Check the "manually manage music and videos" box in Summary then press the Apply button.     Once you are safely connected there are a few things you can do to restore your iTunes from the iPod. The transfer of content sources such as songs imported from CD is designed by default to be one way from iTunes to iPod. However there are a number of third party utilities that you can use to retrieve the music files and playlists from your iPod. You'll find that they have varying degrees of functionality and some will transfer movies, videos, photos, podcasts and games as well.     There's also a manual method of copying songs from your iPod to a Mac or PC. The procedure is a bit involved and won't recover playlists but if you're interested it's available on page 2 at this link: Copying Content from your iPod to your Computer - The Definitive Guide
    Whichever of these retrieval methods you choose, keep your iPod in manual mode until you have reloaded your iTunes and you are happy with your playlists etc then it will be safe to return it auto-sync. I would also advise that you get yourself an external hard drive and back your stuff up, relying on an iPod as your sole backup is not a good idea and external drives are comparatively inexpensive these days, you can get loads of storage for a reasonable outlay.

    Moves/shows that you purchase on DVD are encrypted to stop you from copying them.  Breaking this encryption is illegal.

    I would recommend setting up manually manage music and videos.  This will allow you to drag and drop media onto the device via iTunes.

    If the media you wish to share is purchased from iTunes, you also have the option to download the content again via her device and your Apple ID.

    The last option I could recommend if she has a separate computer that she syncs with would be Home Sharing.  This will allow her transfer media from your computer.

    However, when I want to synchronisze, iTunes brings an alert indicating that the content of the deveices will be replaced by the computer library (which of course is empty after the reinstallation).

    To read on the iMac you need Mavericks...if you have Mavericks, the library for iBooks is available to both devices...open iBooks on the iMac and go to the Library.  Of course that does want to see an iCloud account, forgot to say that.

    Not sure just what you mean by that.  You cannot directly sync two iOS devices to each other.  You can manage as many devices as you have in one installation of iTunes to put the same content on both.  Also, if she has an iPod Touch, and an iCloud account, she can just set up the same iCloud account on both and sync both to iCloud to share content.

    You will need to do this via iTunes to start with as you need to copy your iTunes files to the new computer.
    If you have everything on your iPad you can select "transfer purchases..." when plugging your iPad into your new computer and in iTunes (right/ctrl click the iPad icon) after telling iTunes to not sync this iPad.
    Once the items are in the new iTunes then when it asks if you wish to sync to this new iTunes your items will be copied to the iPad again.
    However if you do not have all iTunes items on your iPad, then you will need to follow the instructions on to move iTunes first, then deal with your iPad.
