Welcome to the Apple community.
The apps are not actually in your iCloud storage, they are links to the apps in the App Store. What you are seeing is your purchase history and as such cannot be deleted.
You can however hide your purchases, which you can do from the QuickLinks > Purchased option from the main page in the iTunes Store on your computer.

You can hide them in your purchase history. You can not delete them. The purchase history is a permanent record of what you've purchased.

You can't currently permanently delete any item from your purchase history, all you can do is hide them so that they are less visible i.e. they won't show in the Purchased tab : hiding and unhiding. If your iPad is on iOS 6 then you will need to do the hiding on your computer's iTunes, it's not currently possible to do it directly on iOS 6 devices.
If you are being notified about updates to those apps in the App Store app then those apps must be on your iPad. You can delete downloaded apps by pressing and holding any app on your iPad's homescreen and after a couple of seconds or so they should start to shake. Then press the 'x' in the left corner to delete the ones that you no longer want on your iPad, and when you've finished deleting press the home button so as to stop the shaking. If you don't get the 'x' on any of the apps that you've downloaded then check that Settings > General > Restrictions > Deleting Apps isn't set 'off'

In iTunes on your computer, without the iPhone connected, go to the "Apps" tab View all apps (another tab selection near the top). Then right click (Windows) or control-click (Mac) the app you wish to delete and choose "delete". Repeat for each app you wish to delete.

Just delete what you want and you will get a prompt that you are about to delete it plus an option to delete from iCloud. Make sure that option is unchecked and then you should be able to download it again.

In your inbox, select the three line menu button on the top left.
Select "Manage Accounts" on the bottom of the menu.
Select the account for which you want to make this change.
Select the "Signature" section.
You'll be able to turn it off or edit it from this menu.

Application has to be not running. Command-Q will quit. Try right clicking (control-click) on the app in the Aplication folder, and select move to trash.

How can I remove apps from my itunes library in version 11.0.0.163? The checkbox is no longer there in the new version and I do not see a drop down menu.

In the new iTunes version 11.0.0.163 I tried to delete a free app but it still shows after I deleted it from all my Apple devices. The checkbox in the previous version of iTunes does not seem to be present in the new version and I do not see a drop down menu. And there are no Help menu choices either. I guess, I will otherwise wait for the new update to iTunes as of 12.10.2012.

With iTunes 11 on PCs the drop-down menus are hidden by default - control-B should get the menus to show
