How do I delete an app on iTunes? I can delete the apps that are shown in the library of iTunes by right clicking and hitting "delete". But all of my apps aren't shown in the library (I don't understand that either). I can see all downloaded apps in my account though. But I don't see how to delete them from there.

If you plug in your iphone, click on it in iTunes, and go to the apps section, it should be checked to sync apps if you want them to show up in iTunes as well as your iPhone. Once synced they will show on both.
Then if you click Apps under the Library header in the left panel of iTunes, you'll be able to permanently delete apps, removing them entirely from iTunes. Highlight an app's icon or a group of icons by holding down Shift and hit the delete key (or select Edit > Delete from the top menu or right-click on an icon and selecting delete).

You can only import photos from the camera roll into the computer. Is that the album that you are seeing?
Any albums that you create on the device itself (the iPad that is) cannot be transferred to your computer. iPad created albums do not contain copies of your photos but merely pointers to those photos so they do not actually exist in those albums.

If the system just Restarted on it's own, Shut down while you were working on something then started back up all those changes, edits, you had done in that app, document, are gone.

Since you are covered by warranty, I would take it to your nearest Apple store immediately. There might be a problem with the RAM. And, you have 14 days to return the machine, so if it is not an easy fix, you might want to consider returning it for another machine.

Just wondering, what context is this in?
First up, is your iTunes account part of an iCloud account?
Secondly, if it's a free app, why don't they just download it? If they are having trouble finding it on the App Store, but you can find it easily, you can share the link for it via email with them, and if they view that email on their iPod they can just tap the link and it will open the App Store to that App for them, so they can download it themselves.
If you were to go to the Store settings pane and sign in with your iTunes account, that should only provide the possibility for download items from your iTunes account, such as purchased apps, music and movies. However, if you signed in, downloaded the app, and then went back and signed out of the account again, there shouldn't be any access apart from the app you downloaded. This is provided you sign in using the Store section of the Settings app, not the iCloud section.
One problem they will have if you download this in your account instead of theirs, in order to download updates for that app, they will need you to enter your iTunes password to download the updates. Doing that doesn't give them access to anythign to do with your account other than that update, but they will be unable to receive updates for it without your password. They would also likely be unable to sync the app onto their computer, as their computer would not be Authorised with your iTunes account.
If you can answer some of the questions I've asked, I may be able to suggest alternate ways for you get them the app on their device.

Iphone 4, App store showing 2 updates, but when I go into the app store it says all apps are up to date.

I have an Iphone 4, IOS version 6.1.3.
My app store badge is showing 2 updates, but when I go into my app store, it tells me all apps are up to date. I've tried several of the fixes that others have who have had simular issues, but so far, I havn't seen anyone who is having the issue of the app store saying the apps are up to date. (Most others are unable to load the app store or its just blank.)
Sometimes when I go into the app store the notification will go away, but its only temporary as it will come back again later. I've gone through my purchased list, and there are none that have update beside them. There are some that have a cloud, but all of those are ones I have deleted and do not wan
Unlike most users, I do not have a ton of apps. Probably less then 30, some of those are ones it came with. If this was a computer, I would think that there is something in the registry that is left over from one of the apps I deleted and its triggering the app store. IDK if it works like that on Iphones as I'm not really an expect. This is the only apple device I've ever owned and I got it used from a friend about 6 months ago. (It was cleared and restored before I bought it from her)

If it's any consolation i've just had a similar thing happen. Went to add a playlist and it wiped 35 gig of music off my iPod touch 64g in a nanosecond. I've got the latest iTunes and osx but do not back up because i keep different styles of music (and loads of it) in separate libraries and devices which i don't want mixed together. All my stuff is burned from cd so it's not lost for good and i've got a hard drive with the "lost" mp3 music on it but even so it will take literally weeks to prune the tracks for my iPod to be the same again. Why do they make it so difficult to manage your music on these things. I have massive amounts of music on my computer so autofill is a disastrous unusable gimmick to me. The whole thing seems to be aimed at 9 year old kids with about 6 mp3's on their phone rather than serious music lovers (for example accessing EQ is a joke let alone the lack of a manual option). I'm a dj and use apple for that reason but to be honest i'm beginning to wonder why. I'm absolutely livid. The weird thing is that my mac still shows the titles of the missing tunes in the 'on my device' window but as my macbook storage display shows no increase i'm pretty sure it's all gone. Nightmare. I have no confidence in this device anymore and could barely use the previous osx 8.2 anyway. Why they have to change it every ten minutes is beyond me. As the old saying goes 'if it ain't broke, don't fix it' but this format just gets more broken every time they update. An absolute disgrace. Why not just drag and drop or delete. No wonder the iPod is said to be a dying device, it's for music, it is not a phone. Not fit for purpose anymore. I can't be bothered to read a massive 'how to use' article every update. Good technology should be easier and more intuitive with each new version. I suppose i'll have to phone apple at my expense to find out what's going on, or maybe that's the whole idea. Sounds like you did not set back as new, or if you did you reset the iPad with your Apple Id again.
If it had been reset back as new it would have stayed at the Begin Setup screen, and you wouldn't have been able to see any Apps being downloaded, as you wouldn't have acccess to the Home Screen yet.
Follow Diavonex's post to restore the iPAd back to factory defaults, and that's it. It should be back to the Setup screen, without any Apple Id associated with it, and no Home screen visible.

I see a file labelled "itunes library" from yesterday (the correct one), but I can't find a way to make itunes use it. This screwup is costing me several hundred dollars at the moment!

I assume that this new interface AirPort Utility you are referring to is version 6.0. If that is the case you can download and install version 5.6. Both can co-exist on the same machine and I would recommend that you keep both of them. Then use 5.6 to administer the base stations for your networking requirements.

If you had Photo Stream enabled with your iCloud account settings on the iPhone, photos in the Camera Roll should have been transferred to your photo steam automatically when the iPhone was connected to an available wi-fi network.
Your photo stream is not available when logging in with your iCloud account with a browser on a computer.
Why were the photos in the Camera Roll deleted?
Photos/videos in the camera roll are included with your iPhones backup. If your iPhone's backup has not been updated since the photos were deleted from the camera roll, you can try restoring your iPhone from the backup.

Never mind, got it to work. I stumbled around on Google for a while and somehow ended up reading things from the 'jailbroken' community. They had easy instructions to get out of Recovery mode. Thanks anyway though!
P.S. For anyone who experiences this, here is the fix: Hold Power and Home in unison for 6 seconds, then power on as normal.
