They are not taking up storage space. Apple knows you installed them at one time (="purchased", whether you paid money or not), and merely keeps a list so that if you wish to reinstall any of them on this or a future device, you can. This is useful if maybe you deleted them due to space constraints, and now have a device with more memory and wish to reinstall.
It's also useful for taking a trip down Memory Lane looking at all the useless apps you installed once then immediately deleted once you realized they were total garbage ...

You cant permanently delete them, but you can hide them.
Pop into iTunes, and in the iTunes Store under Quick Links along the right hand side, you can see Purchases, and then sign in, look at your books and click on the X in the top left and it will hide them so you dont have to see them.

If the photos were in your camera roll album when you last backed up to iCloud you could recover them by restoring to your backup. If you want to do this, restoring to an iCloud backup has to be done in the initial setup process. Yes you can permanently delete them from the iPad, but if you sync with iTunes and the apps and movies are still in iTunes, you have to delete them in there as well or they will transfer back to the iPad once you sync again.

At some point it will offer restoration from itunes, but you will only see backups made on your computer.
