By default Mac apps do not close when you close the window you were working in. Unlike in Windows when you click the top right X icon in any program is closes the window and the program shuts down. On Mac OS X clicking the X in the top left hand corner only closes that windows and leave the program running in the background. If they are left open and you reboot they will restart with the system and load a window for them.

4. The search window will now show all the App Store products that are installed. Compare those search results with the list of your purchases from the App Store. To see the complete list, you may need to unhide hidden purchases. If any apps were download from the App Store using other Apple ID accounts that you control, sign in to the store under each of those ID's and check the purchases.
At least one of the apps in the Spotlight search results is not among your purchases in the App Store. Move each such item to the Trash, after quitting it if it's running. You may be prompted for your administrator password. Empty the Trash.
Quit and relaunch the App Store. Test.
If you find these instructions confusing, ask for an alternative method.

But that doesn't appear to be working properly on iOS 7 - hiding the app on your computer and then logging out of your account on your phone by tapping on it in Settings > iTunes & App Store and then logging back in may make it hidden on it.

Since posting I too have seen all the discussion.
I have found a way to get around my problem.
The problem is that my 11 year old daughter has one of our old 3GS's as her first phone ready for going to her new school. She shares my iTunes account and can therefore see my purchased history on her iPhone. To stop her seeing any Apps in the cloud or films using home share which are not suitable for her 11 years I have enabled restriction on her phone and set the age limit. This works well as all the adult rated Apps, mainly games, do not show up in the purchase history on her phone.

I am an IT in a government office who just switched our fleet to iPhones. We are not permitted to use certains apps that are either not in our data contract, touch the Cloud, or cause cost/personnel issues. Those items I try to corral in a folder "Unusable Apps" on a separate page where the user has little eye contact with them (outta sight outta mind right). I go through the motions of turning off every notification, update, share feature, etc. I can find but the icons are still on the phone. I have a fleet of about 100 iPhones and at least half my users are sneaky & curious and often try to reactivate things I have already hidden or turned off per our agency telecommunications policy. I just want them removed all together so I don't have to keep going through this and for those who can't fight temptation - they won't have to anymore. So here is the rub, I installed the free 1.69v of DropCopy on my MacBookPro by mistake. I am already a Multi-License user. How do I remove an app from "Updates" tab, in the App Store? When i tried to use it it reverts back to the free version.

The only thing you can do is tap and hold the Kindle app icon until it wiggles. Then tap the "x" next to the icon to delete it. This removes it from the device.
Then open the App Store app on the device and look up the Kindle app. Then tap the icon to download it (again). That's it, there's no other way to do this.
When deleting an app from a device, that also removes all settings and other data files associated with that app. What problem are you having with Kindle?

It could be that Restrictions are set on the iPhone to prevent deleting apps:
Open the Settings App

Restrictions (the button will indicate if it is on, and you will be prompted to type the security code)

Your apps are not stored in your icloud account. You should be able to delete the app from the device using the wiggling icons and tap the X process and then downloading directly to device from the itunes store wirelessly. Don't do it via iTunes on your computer where a copy of the app is stored.
