How do i restore my apps and documents after installing iOS5?

I am sure it is in the iCloud somewhere, but how do i get it?
The iCloud icon in the settings is grey and inactive...

Did you backup your iPad to your computer or iTunes? If so restore from the backup. If that does not work there is nothing you can do. Computers don't remember stuff unless the stuff is stored somewhere.

    Unfortunately no. The only way the phone backs up is if you make it back up. You either connect to iTunes and backup and sync, or you set it up for a wifi sync to iCloud. But you have to setup iCloud to start with. You have learned a hard lesson on how to make sure you import pictures on a regular basis like you would the digital camera. When things happen to the phone, this is the media that is lost the most (pictures in camera roll). After taking a number of pictures, and especially ones you consider important, you should connect the phone to the computer and import them, so there is a backup copy on the computer.
    Contacts are saved in the backup as well, however they are really designed to be synced to a supported application on the computer, or backed up to iCloud or other cloud service. And, the only way to go back in time on the phone is to restore from a backup, but you also have to remember, you would lose everything on the phone that you had done since that backup, so it is a double edged sword.

    The reasons may be obvious to you, but it makes no sense to me. I would think that you would want all of the content that you had transfered onto your new iPad.

    If you lost the data in the apps, you can't get it back unless you restore from a backup - assuming that the backup DID have that data in the apps..
    The only way that you can get the apps PLUS the app data onto the new iPad is to restore the new iPad from a backup of the original iPad and sync the apps back onto the new iPad if necessary.

    Restore to your iCloud backup when given the option when you set up the phone.  If it's already set up, go to Settings>General>Reset and tap Erase All Content and Settings.  Then go through the setup screens on your phone and given the option, choose Restore from iCloud Backup (see image below).  Be sure you are connected to wifi and your charger as this will take some time to finish.

    However I don't want to lose my iTune or Aperture Libraries.  Is it possible to restore just these libraries form TimeMachine backup or is there a better way to go?  Email is all IMAP so not an issue, F/Fox & Safari bookmarks and all contacts & iCal material are likewise MobileMe/cloud based so not an issue.

    The short answer is: yes you can restore only these libraries from the last Time Machine backup.  It's quite easy
    1) Clean install Lion
    2) Enter time machine from the menu bar while pressing "option" (Browse other Time Machine disks).
    3) Restore the Libraries.
    Individual apps are tricker - depending on how they were installed in the first place.  Anything that used an installer, and may rely on library frameworks (e.g iwork or MS Office) is not going to work easily with this method.

    This restrictive syncing is a real pain in the neck. Have the same problem when I go out to sea (i.e. without internet connection) and my MacBook Pro. Everything from the iPad is erased and replaced by the MacBook Pro contents. If I forgot to add anything to the MacBook, tough luck.
    Anyone who can tell me where to find the documents from iBooks on my old drive and how to get them included in the new system's iTunes?
    Syncing across different devices? No such thing in reality. iCloud sounds great but seems useless...

    You should be able to copy iTunes purchases (which should include PDFs in the iBooks app even though they aren't purchases) off the iPad to your computer's iTunes via File > Transfer Purchases.
    On Windows 7 your backup should be stored under :
    \Users\(username)\AppData\Roaming\Apple Computer\MobileSync\Backup\
    But without restoring onto a device you probably won't be able to make much sense of the backup files.
    If you want to copy off photos that were originally synced from a computer you will need a third-party app such as Simple Transfer which can copy them off via your wifi network. But as photos are 'optimised' when they are synced to the iPad, any that you then copy back to a computer may not be exactly the same as they originally were on your computer

I had hoped to reinstall all my applications such as Office, iWork etc from my Time Machine backups but it won't let me.     To restore from an iCloud backup you have to erase the phone and start over.  To do this, go to Settings>General>Reset, tap Erase All Content and Settings, then go through the setup assistant again and when given the option, choose Restore from iCloud Backup.  There is no other way to do this.
    Be sure you phone is connected to wifi and your charger as this is likely to take some time to finish.
