How do I restrict pdf from opening in iBook on company iPad?

Our company doesn't allow (for Compliance reasons) to have the PDF open in iBooks.  We would like to restrict the iPad users in our company an option to open the pdf in iBooks and only be given an option to open in 'Quick Look'.  How can we achieve that?  I see that iBooks app is installed by default with the iOS and can't be deleted.  Please advice

I think what you're referring to here is the Resume feature.
When choosing Restart, Sleep or Shutdown there is a checkbox you can uncheck to prevent the apps from launching.
Also in System Preferences > General there is a hard-to-find checkbox under "Number of recent items" you can turn off.
Also, you can hold the shift key to disable resume on a one time basis.
You can turn off Resume globally by going to ~/Library/Saved Application State/Notes and delete that file…
(note that the User Library is hidden - one way to get there is to go to your Finder "Go" menu hold the option key to choose "Library")
To turn off autosave and versions globally
If you're experiencing slow opening apps or windows since upgrading to ML... as I have... and you don't want your OS to automatically save your TextEdit files, etc. then simply disable Autosave and Versions via Terminal.
If you don't want autosave or resume you can copy & paste this command into Terminal at the prompt...
defaults write -g ApplePersistence -bool no
Press return
Now reboot.
The reverse would be "yes".

    You will first need an app on your iPad that supports PDF files e.g. iBooks and Adobe Reader are free, or there are paid-for PDF apps such as GoodReader. For iBooks you will need to add the PDFs to your computer's iTunes (File > Add To Library), and you can then sync them to the app via the Books tab (in a similar way to how you sync music, apps etc). If you use a different app then how you get the PDFs to it will depend upon what it supports e.g. via the file sharing section at the bottom of the device's apps tab when connected to iTunes, via wifi, email, dropbox etc

    It's a user preference. They have to have PDF's set up to open in Reader or Acrobat.

    I have tried that way, but the downside is that the fonts are set in gray not in a 100%K, also I have to deal with other fonts that are composites and meant to stay Full Color. I could select text by text and convert to gray but, its a 64 page document and I wouldn't want to make a expensive mistake.

    You should be able to add the PDF to the iBooks app on your Mac via File > Add To Library, and if you then connect your iPad to your Mac and select it on the left-hand sidebar of your Mac's iTunes then it should show on the iPad's Books tab for syncing to your iPad's iBooks app.
    Or you can email the PDF to yourself and use 'open in' in the Mail app on your iPad to copy it into the iBooks app.

    There's nothing at all you can do to stop a PDF from being copied, emailed, put in a USB stick, uploaded to DropBox, or shared in any other way. DRM ($$$$) can make it so that unauthorized copies cannot be opened.

    Yup, it was uploaded to our school Wiki as a PDF, and Pages did open it.  I was then able to move it to iBooks, but I'd rather avoid the extra steps.

    I don't use the latest InDesign, but in the past ID's options for exporting to PDF did not allow setting how a PDF should be viewed once exported.  However, these settings can be adjusted in Acrobat through Preferences: check out Page Layout and Zoom under Page Display.

    Open Apple Mail, and open Preferences (under Mail in the Menu Bar).  On the General tab, check the "Default Email Reader" and set it to Mail (6.6).
