Firstly, I assume you are referring to Photostream.
My webpage here might help you understand the various ways photos can be saved on your device and some of the advantages and disadvantages associated with each method.
Photostream in the cloud only keeps photos from the last 30 days (subject to a 1,000 photo limit). When photostream syncs the photos to your device they will stay there (subject to a 1,000 photo limit) until deleted, which means you may well have more photos in your photostream album on your device than there are in photostream in the cloud.
The consequence of this is that if you turn photostream off and on again on your device (or enable it for the first time), it will only be populated with photos from the last 30 days, which may not be all the photos that were previously in the photostream album on that device.

Look, there are a million threads on this already.
The facts are:
1) you can't delete individuals photos from Photostream. Simple as that.
2) if you want to delete all the photos, then switch PS off on all your devices (including iPhoto), go to iCloud.com, click on your name, go to advanced settings and reset PS. They will be gone from all your devices and iCloud.
3) switch PS back on in all the same devices.
Let's hope this is sorted out in the near future.

If you are on iTunes 11 on your Mac then you may want to re-enable the left-hand sidebar via View > Show Sidebar (option-command-S on a Mac), which might make it easier to navigate and my instructions may make more sense.
To sync photos, connect and select your iPad on the left-hand side of your computer's iTunes, and on the right-hand side there should be a series of tabs, one of which should be Photos - if you select that tab you can then select which photo folders/albums to sync to the iPad. There is a bit more info on this page. You will need to sync all the photos that you want on the iPad together in one go as only the most recent photo sync remains on the iPad - synced photos can't be deleted directly on the iPad, instead they are deleted by not including them in the next photo sync.

You can't do it directly on the iPad - the new album functionality basically only allows you to copy photos into those new albums, you can't move them. The way that I think of it as working is that you are just creating pointers to the photos in those new albums, so if you then delete the original photo on the iPad you therefore automatically delete all the pointers to it.
If you want to re-organise your albums then you will need to do it on your computer and then sync those albums over to the iPad
