How do I set up the email settings, so the Phone will catch all my junk mail and put it in the junk mail folder? I have a yahoo email account if it matters.

If the account is a POP account that can't be accessed as an IMAP account with an email client on your computer as well as with the iPhone's Mail client, the same is not possible.
The iTunes sync process for email accounts is for transferring email account setup information only - from your computer to your iPhone. This does not sync account mailboxes and messages.
The only way to keep account mailboxes synchronized with the server when accessing an account with an email client on multiple computers or devices such as the iPhone, is with an IMAP account. A POP account is designed to be accessed with a single email client. An IMAP account is designed to be accessed with an email client on multiple computers or devices.
A free Yahoo account provided for iPhone customers, which can be accessed as an IMAP account with the iPhone's Mail client, cannot be accessed with an email client on your computer.

To set up Mac OS X Mail to receive MobileMe mail:
If you’re using Mac OS X version 10.4.11 or later
Open System Preferences (under the Apple icon at the upper-left of your computer screen).
Click MobileMe (if you have Mac OS X version 10.5.3 or later), or .Mac (if using version 10.4.11 to 10.5.2), and enter your MobileMe member name and password.
Open Mac OS X Mail, choose Mail > Preferences, and then click Accounts.
Click the Add button at the lower-left of the Accounts pane. Choose MobileMe from the Account Type pop-up menu, and then enter your account information.
The member name and password you use for SMTP authentication must match the member name and password in the User Name and Password fields.
To switch to POP, delete the existing IMAP account before you create the new POP account. Choose POP Account from the Account Type pop-up menu instead of MobileMe Account.

When setting up the email using Apple 'Mail' (version 8.2 (2070.6)) I do not get an option to set up my email as using POP. I can go to Outlook from Microsoft and I get a chance to set my mail up using POP, however I would prefer to use the Apple supplied 'Mail' email programme as I'm using Office 365 and may not want to continue the subscription sometime in the future.
Any advice on setting Mail to POP would be appreciated. A not so Happy Wombat.

Delete message permanently
Settings>Mail......>tap the little arrow on right of mail account>Archive Messages>OFF
You can't set it to less than 50 Recent Messages.

Is this possible to do with OS X Lion Server? If so - how?
Server is set up and running nicely, with DNS etc all running.

Is there a way of testing for sure that SMTP is set up and running, using say telnet??
I've turned on mail and entered my server domain name, port 25 into the email settings of my Rumpus client (so that it can send notification emails - it also happens to be running on the same server, so I tried localhost and 127.0.0.1 as well but no sucess.
I have not entered authentication credentials, but turned off authentication using Server Admin.

I would create a NEW account using these instructions. Make sure you follow the instructions. Many do not and if you do not you will not get the None option. You must use an email address that you have not used with Apple before. You have to do it in your mane if he is not yet 13.
Creating an iTunes Store, App Store, iBookstore, and Mac App Store account without a credit card
Then use that account for Settings>FaceTime and Gamecent
If yo want it can also be used for:
- Settings>Messages>Send and receive to allow him to Message

It sounds like you receive email a few minutes faster on your iOS devices than on your Mac. This may be normal behavior, although there are a few settings that you can check if the delay is longer than that.
If you have a portable Mac, you may notice an improvement when it is connected to the power adapter. You can also select "Use IDLE command if the server supports it" from Preferences > Accounts > Advanced in the Mail menu (at the top left of the screen).

Check for new messages
When Mail gets new messages from the mail server. By default, the option is set to Automatically (Mail varies how often it gets messages, based on whether your Mac is plugged into an electrical outlet).
An IMAP account may get messages more frequently if the mail server supports the IDLE command; make sure the option to use it is selected in the account’s Advanced pane in Mail preferences.
If you set the option to Manually, click the Get Mail button in the Mail toolbar to check for messages. (Whenever you click an IMAP or Exchange mailbox, it syncs with the server, and shows new messages.)

It sounds like restored one of your own backup when you activated her iPad. If you just activated the device and you want to share an Apple ID for purchases, you should, either erase the device and start all over again and NOT restore your backup - or simply delete your email accounts and set up hers in the settings.
To erase the device and start all over again, go to Settings>General>Reset>Erase all content and settings. If you enabled Find My iPad, you will need to enter your Apple ID and password to erase the device.
You can delete your email accounts, in Settings>Mail, contacts, calendars>Account Name>Delete Account.
