From what it sounds like you are wanting to sign out of iCloud with the "old" ID and sign in with the new. The following Knowledge Base article should help you with that issue:

To change a secondary account to a primary account

Restore, if iTunes will let you. Everything except the password will be restored. Connect via cable to the computer that you use for sync. Be forewarned that it takes a long time. From iTunes, select the iPad/iPod and then select the Summary tab. Follow directions for Restore and be sure to say "yes" to the backup. You will be warned that all data (apps, music, movies, etc.) will be erased but, as the Restore finishes, you will be asked if you wish the contents of the backup to be copied to the iPad/iPod. Again, say "yes."

How can I update the apple ID to the show the correct email address in iCloud? I did update the email address in the users & groups under "system" on my mac, but that didn't solve the problem.

If you want to change the iCloud ID you have to go to Settings>iCloud, tap Delete Account, provide the password for the old ID when prompted to turn off Find My iPad, then sign back in with the ID you wish to use. When you do this you may find that the password for your old ID isn't accepted. If this should happen, and if your old ID is an earlier version of your current ID, you need to temporarily recreate your old ID by going to https://appleid.apple.com, click Manage my Apple ID and sign in with your current iCloud ID. Click edit next to the primary email account, change it back to your old email address and save the change. Then edit the name of the account to change it back to your old email address. If your iPod Touch is too old for iOS 5 or later... there is not much you can do.
When/if you get a later model iDevice you will be able to Download Past Purchases using the Original ID that made those Purchases. (providing they are still supported by the Developer)
