    What happens when you try to delete them from the iBooks app on your Mac ? If they are downloaded into the app (i.e. they don't have the cloud symbol on them) then you should be able to select them and then press the delete button on your keyboard to delete them.
    In terms of the cloud, you can't permanently delete any item from your purchase history, all you can do is hide them so that they don't show for redownloading, which you can either do via your computer's iTunes : http://support.apple.com/kb/HT4919
    Or for the iBooks app you can go into the Store in the app, and on the Featured tab select the Purchased link under Quick Links on the right-hand side of the screen and hide them (hover your mouse pointer on a book and it should get an 'x' on its top left corner, click that to hide the book).

    Try this:
    1.Launch iBooks app.
    2. Tap  My Books at the bottom left corner
    3. Tap  Select from the upper right corner
    4. Select the book  you want to delete.
    5.When you tap on Delete, you have options – Delete and Delete This Copy.
    If you tap  Delete, your books are removed from your phone but they will still be visible in Purchased section. If you tap  Delete this copy, they are still visible there with the iCloud icon. They won’t take space on your device but you can download them from there only instead of going to Purchased.
    If you have synced your books with all your devices registered with the  iCloud account (Settings → iBooks → Turn on Sync Collections)you will see another option Delete from All Devices. When you tap it, your books will be deleted from all iOS devices.

    You cant permanently delete them, but you can hide them.
    Pop into iTunes, and in the iTunes Store under Quick Links along the right hand side, you can see Purchases, and then sign in, look at your books and click on the X in the top left and it will hide them so you dont have to see them.

    That doesn't work. It only allows you to delete your local copy but keeps the book in your library. The instructions on Apple's site are also incorrect. They suggest going to iTunes and selecting Books from the Library menu, but there is no Books option under that menu in the current version.

    What do you mean? They do show in the Purchased items in iTunes. Click on the three little dots ... to the right of the last icon showing in the top left to get the list of other iTunes categories (like books). Click on Books, and then on Purchased:

    After hiding them on your computer you might need to log out and back into your account on your iPad for them to be hidden on it - with iOS 7 I've been needing to do that for Apps, not sure if it also applies to books

    Create new folders with the same names and move the messages into them. Then delete the old, now empty, folders.

    I've read the answers to more or less similar questions, but they do not solve my problem. On my iMac (Yosemite) I can select the (non Cloud-)books I want to delete but when I answer Yes, I am sure I want to delete them from my Mac, nothing happens. The books stay were they are. It doesn't matter if I work in All Books, Lists, Sets or whatever. Closing and reopening iBooks also doesn't make a difference.

    Back up all data before proceeding.
    This procedure will unlock all your user files (not system files) and reset their ownership, permissions, and access controls to the default. If you've intentionally set special values for those attributes on any of your files, they will be reverted. In that case, either stop here, or be prepared to recreate the settings if necessary. Do so only after verifying that those settings didn't cause the problem. If none of this is meaningful to you, you don't need to worry about it, but you do need to follow the instructions below.
    Step 1
    If you have more than one user, and the one in question is not an administrator, then go to Step 2.
    Triple-click anywhere in the following line on this page to select it:
