I don't understand what you're asking. iOS 5.1 is the latest version of iOS that exists. If you have iOS 5.1 on your iPhone now and are trying to go back to an earlier version of iOS, that's not supported.

If you have an iPad 1, the max iOS is 5.1.1. For newer iPads, the current iOS is 6.1. The Settings>General>Software Update only appears if you have iOS 5.0 or higher currently installed.

The way that you decide to update is up to you. I plan updating via WiFI myself and not use iTunes. You have the choice. If you decide to update with iTunes, you may want to temporarily disable your firewall and antivirus software until the update completes. But you can update over WiFi if you want to do so.
