How to sync my iphone and ipad without merging

I've been syncing my iphone to itunes for a long time. I just bought an ipad mini and have had it 2 days.
It is (was) set up just the way I wanted it. I decided it was time to back it up.
With my iphone, I have itunes set to not sync when I plug the iphone in. silly me... I figured that was a choice for anything I might plug in.
**** no, The ipad immediately starting syncing the 301 apps that I have put on my iphone along with all of the apps that I tried out and didn't like and deleted. I was really tempted to pull the plug, but I knew I would surely trash the whole system.
One hour later - I've deleted all of those apps from the ipad mini, told Itunes not to sync with the ipad and have sucessfully backed it up.
Alas, much content is still there such as podcasts that I have long deleted from my iphone etc.
All this for this question:
is there any way to have my iphone apps sync to my iphone and then my ipad sync my ipad apps seperatly?
I have a functioning laptop, that I can load itunes on and do it that way, but I would like to do them both on my main desktop.

On each device go to Settings > Store and turn off Automatic Downloads for Apps. In iTunes, connect a device, go to its Apps tab and untick Automatically Sync New Apps. These steps will stop apps you purchase on one device automatically appearing on the other.

Just guessing here...
Any sharing is probably a result of being logged in with the same Apple ID on both devices.
For apps/music: Settings > iTunes & App Stores > Automatic Downloads OFF.
For iCloud: Settings > iCloud > Delete Account.
For iMessage: Settings > Messages > Send & Receive.

If you don't have your old computer, but you made regular backups of it, restore the most recent backup using the backup software that you used to make the backup. You will have to read the instructions for it.

Have you copied your content over from your old computer and onto the new on ? If not, and you still have your old computer, then there a number of methods described on this page which you can use to copy your library over : http://support.apple.com/kb/HT4527 . If you no longer have your old computer then have you got a backup of your content that you can copy onto the new computer and add into iTunes ?

You don't really sync photos from the devices to the Mac, you import them to an app; iPhoto, Aperture or Image Capture. During that process you are given an option to erase the photos from the device. Is this not the manner that you used?

All I had to do was complain. I synced my iPhone to the Windows machine, checked the other account at iTunes prompting (where no apps had shown up previously), reconnected the iPad, and 140 apps downloaded including the App Store. I have no idea why.
