How to sync pdf  files without deleting existing ones

Hello Everyone,
I am new to the apple world and i recently bought an iphone 5 and an ipad mini. i am loving using them but i am facing a problem everytime i try to sync media. whenever i upload new stuff its automatically deleting the existing stuff. how do i upload new stuff ( media and pdf's) without deleting the existing ones ??

"Upload"? What does that mean to you? Syncing form iTunes? Is that what you mean? If it is what you mean, you need to select all of the content that you want to sync by setting sync preferences and once you do that, your media should not be deleted every time that you sync.
However if you are referring to Photos as media, Yoy can only sync one folder of photos from your computer at a time. Of you switch to another photos folder, the existing photos on the iPad will be erased.
So if you would explain exactly what you mean and what you are doing, it will be easier to offer a solution.

    I suspect that you haven't synced your iPad with your Mac. iBooks does not "push" new additions to its library automatically, like iCloud does; you must sync your iPad, either with a USB cable, or over WiFi, to have the PDFs sync. Make sure the PDFs are selected in iTunes too.

    You can either use (a) Adobe Document Cloud or (b) AirDrop.
    (a) Adobe Document Cloud (the cloud storage formerly known as Acrobat.com)
    Acrobat DC for iOS provides the integrated support for Document Cloud.  (That's what "DC" stands for.)
    You can sign in with your Adobe ID, open documents from Document Cloud, and save or upload documents to Document Cloud in the Acrobat DC app (desktop or mobile).

    Share content with AirDrop from your iPhone, iPad, or iPod touch - Apple Support
    If you would like to use AirDrop on your desktop/notebook computer, you need a Mac running Yosemite.

    Sync iBooks: Select Sync Books, then click “All books,” or click “Selected books” and select the iBooks you want to add.
    Sync audiobooks: Select Sync Audiobooks, then click “All audiobooks,” or click “Selected audiobooks” and select the audiobooks you want to add.
    Click Apply.

    If you Control click on the iPhoto Library, you'll see a list of folders - one named "Masters". Inside of this folder are all of your original, high-res photos. You can copy them to other folders if you like.
    You can't delete iPhoto pics without deleting the ones in the iPhoto Library.
    You can copy all of your Masters pics out of the Library, ensuring that you won't forget any.
    I don't know of anyway to determine if there are duplicate photos - most (if not all) have a unique name assigned.

    Thanks for replying. Ok checking in a new revision is not an option. This document belongs to a plant. They have two revisions. One revision is released and other in Genwww. We have identified the issue which has a problem which has links that do not work. So people at plant do not want to check in a new revision as it goes through a 3 step workflow and it involves approvals etc. So best option here is to replace a native file and have the same approvers as what were there for revision 1. Would batch import work? If it does, how would it?

    Yes, you can. Just add files to iTunes library (FILE > ADD FILES TO LIBRARY....) and they will appear under Books library.

    An other way is to copy the pdf with Windows explorer into the path /documents of the phone. Open Office and choose Adobe Reader. The pdf will be copyed in the Sandbox of the Reader and You may read it. You may delete the PDF in the documents path. It will still be in the Readers sandbox. All without any cloud ;-)!
