How to transfer iBooks books from old iPad to new iPad?

I've recently gotten an iPad Air to replace my previous iPad 2. I have a lot of books and PDFs in iBooks on the old iPad, and want to transfer them to the new iPad.
A search of Apple Support informs me that anything I've purchased from iBooks can be downloaded at any time to any of my devices (works like Amazon's Kindle system, apparently), but nearly all the content I have in iBooks I've downloaded from other sources, so it won't be in my iBooks Store account.
I've also read several instructions on how to copy all my data from the old iPad to the new, but that seems to require restoring the new iPad to factory setup, which would delete everything I have on it now – including a bunch more books I've gotten since I started using the new iPad.
Is there a way to just copy the books and PDFs in iBooks from the old iPad to the new iPad, adding them to the books on the new iPad, so I don't lose anything?

Transfer all purchases (this should transfer all the pdfs and books) from the old iPad to iTunes using the USB cable. If you have any new purchases on your new iPad do the same with that. You can then use iTunes to sync any apps, books, pdfs, music etc to the new iPad.

    When I bought my new MacBook Pro, the sales person showed me how to do the V-card method that you suggested. I tried it at home, and it worked. I have been worrying for years about the best way to do this, so was very relieved to find such a simple method. David Pogue in the Tiger Missing Manual also mentioned another tip which I used: he said to select all the address entries you want to transfer (in my case it was all of them) and then just drag the whole lot out onto the desktop. A V-card icon appeared that said: "Name of Person plus 344 others". I then copied that to a flash drive and then onto the new computer desktop. I then dragged it into the Address Book window. As you said it was done in a matter of seconds. Thank you so much!

    The iCloud data will be on the new computer as soon as you download the iCloud control panel and sign into iCloud with your iCloud ID. What you see in iCloud is stored in iCloud, so it really doesn't matter what computer you are on. Once that computer is signed onto iCloud and the iCloud options are selected, you have full access to all of that information, and much of it is pushed back to your computer.
    If you are referring to the data in an iCloud backup created by an iOS device, then that is not something that would be on a computer at all.

    Rmvb files are Real media (yuck) files and are designed to be only playable in Real media player(ewww).
    They will not playback natively on the iPad.
    You must either convert them(good luck finding something that will handle that garbage) or use a third party player from the app store.

    Because there is nothing in iTunes to deal with this, no need to be.
    Use the Windows Easy File Transfer utility to move all your data.
    Or simply copy the ENTIRE iTunes folder from the old computer to the new computer.

    Copy it to an external drive or over a network. Any rented movies moved through these methods won't play on the new computer.
    Alternatively, connect the iPhone to the new computer and use the Transfer Purchases function in iTunes. Movies rented from the old computer will transfer and play.

    I would recommend starting over this time using Setup Assistant. Because you are migrating from a PPC machine I would migrate everything EXCEPT applications. You should manually install your apps, this will give you the opportunity to udate the ones that need it and I'm sure there are many. You may even apps that won't run on Intel based machines so why migrate them at all? You can use the Setup Assistant tips beginning at "Second chance...." You can either restore from your old machine or from one of it's backups. I think you'll see it's a pretty clean process, something you passed over (I'm not sure why) when  you turned on the new iMac for the first time.

    Quit iTunes and click over to your My Documents folder. Inside this folder, go to My Music. Inside My Music is your iTunes music folder. Now, copy this to a flash drive (if its big enough), an external hard drive, online using backup services like Mozy, or burned onto a CD-R or a DVD. You can even enable Disk Use on your iPod and move it there.
    After you copy the iTunes library, disconnect whatever you used and take it to your new computer.
