I'm having a similar problem. I had previously (over a year ago) purchased 2 episodes of Law & Order. Then about 2 months ago, I purchased the 3rd season of Sons of Anarchy. When I downloaded these episodes to my iPad, about a dozen full seasons of various shows popped up, too. No money was removed from my iTunes account & theses particular shows aren't in my iTunes library on my desktop. I've tried every which way to delete them from my ipad, but can't. To remove a device or computer from your Apple ID:
Open iTunes.
Sign in to your Apple ID by choosing Store > Sign In from the iTunes menu.
Choose Store > View My Account from the iTunes menu.
From the Account Information screen, click Manage Devices.
Click the Remove button next to the device name you would like to unassociate.
Note: Removing a device from your Apple ID does not override the 90 day timer. The timer must complete 90 days from the day the device was associated before it can be associated to another Apple ID.

How/why do you want to remove them from your account ? e.g. if you are selling or giving a device away and want to unlink it from your account so that the new owner can register it to their's then you can do so via your support profile : https://supportprofile.apple.com/
A device or computer will only become associated to an account, and appear in the 'manage devices' section, if you use iTunes Match or automatic downloads on it, of if you redownload the account's past purchases on it (if you don't have any associated devices/computers then the section won't show). Have you done any of those ? You could try redownloading a past purchase on a device or computer and see if that section then shows with that computer/device listed (but if you do then it will become associated for a minimum of 90 days).
And for the hidden purchases, have you ever hidden any ? You could try hiding something and see if that section then shows : hiding and unhiding.

If you want to change your iCloud ID to another existing ID you'll have to delete the account, create a new account with the other ID, and migrate your data (including the calendar) to the new account. To do this, first go to Settings>iCloud on your iPad and turn all data you are syncing with iCloud (contacts, calendars, etc.) to Off. When prompted choose to keep the data on your iPad. I assume you mean you want to copy them from one iCloud account/ID to another. If they're synced with iCloud go to Settings>iCloud, turn Contacts to Off, when prompted choose to Keep on My [iDevice], then delete the iCloud account, sign into the other iCloud account, turn Contacts back to On and when prompted choose Merge. Note: when you delete the account it only deletes the account from the device, not from iCloud. If you then want to go back to your previous account, delete the iCloud account from your device, when prompted choose Delete From My [iDevice], sign back into your other account, turn your iCloud data syncing back to On, and when prompted, choose Merge.

When you delete the track you should have ticked remove it from the cloud. Although you did not tick the box, you can still delete it complete by selecting delete again. This time you will get a message telling you that it will be deleted from cloud and all other divides.

When you say tit only sees your music folder, are you saying it only sees your music folder or does it see other empty folders.
