Hi, I am thinking of changing my Apple ID, Apple offers a way to change it on their Apple ID Site https://appleid.apple.com/, I notice that all my downloaded Apps were registered under my orignial ID, I was wondering whether chanign my Apple ID would affect me running or updating my Apps.

I contacted Apple about changing my Apple ID from old iTunes purchases to my new AppleID but it just doesn't seem to work.
Write down your old AppleID. You'll need it anytime you change your circuit board in your Mac, change your disk or get a new computer.

I wouldn't be too concerned. The most likely cause is that someone is attempting to login and made a mistake in entering their Apple ID and typing yours instead. So, they are getting an error and offer to reset their password. But the email that generates is being sent to the real owner of the Apple ID they are entering, you. If you are really concerned, you can go to the Apple support site and reset your password yourself to be on the safe side.

If I read you correctly, your main reason for wanting to take action is so that whoever stole your iPhone will not know your Apple ID.
To my knowledge, there's no way to log out of your Apple ID on your iPhone, seeing as it's stolen. You may as well erase your iPhone, since it's lost anyways. To do that, go to icloud.com and then Find My iPhone. You can find your iPhone and erase it from there.

If you are seeing your old ID when you update apps it's because that ID was used to purchase the apps. Apps and their updates are permanently tied to the ID used to purchase them, regardless of the ID you have in Settings>iTunes & App Stores. The only way to stop this would be to delete these apps and repurchase them with your other ID.

You can't change your ID if it's a me/mac address, otherwise;
Firstly, you need to change your details with Apple, Start here, change your country if necessary and go to manage your account.
In order to change your Apple ID or password for your iCloud account on your iOS device, you need to delete the account from your iOS device first, then add it back using your updated details. (Settings > iCloud, scroll down and hit "Delete Account")
Providing you are simply updating your existing details and not changing to another account, when you delete your account, all the data that is synced with iCloud will also be deleted from the device (but not from iCloud), but will be synced back to your device when you login again.
In order to change your Apple ID or password for your iCloud account on your computer, you need to sign out of the account from your computer first, then sign back in using your updated details. (System Preferences > iCloud, click the sign out button)

If your phone is signed into an old ID and you are trying to change it to an updated version of the old ID, do the following:
Make sure you are signed into iMessage and FaceTime with your current ID. If they are signed into the old ID, go to Settings>Messages>Send & Receive and Settings>FaceTime, tap the ID, sign out, then sign back in with your current ID.
Then temporarily recreate the old ID by going to https://appleid.apple.com, click Manage my Apple ID and sign in with your current iCloud ID. Click edit next to the primary email account, change it back to your old email address and save the change. (You should not have to verify the old email account so it doesn’t matter if you no longer have access to it.) All content is tied to the account, but you can change the primary email address on an account e.g. you can log into your account via the Store > View Account on your computer's iTunes and there should be an Edit button to the right of your account id on your account's page, or similarly on your iPad try tapping on your id in Settings > iTunes & App Store and view your account.
